Team Aqua's Stormy Seas (Japanese: 荒れる海原のアクア団) was a villain event in Pokémon Masters EX. It tied into the second part of the Hoenn chapter of the Villain Arc, featuring battles against Team Aqua. It was one of the Hoenn villain events, the other being Team Magma's Red-Hot Rage.

During this event, players could earn vouchers and Rayquaza Crystals from battles against Team Aqua that could be redeemed in the shop for rewards, including a Power Boost for Zinnia and Rayquaza that would allow them to Mega Evolve after using their sync move. Obtaining 2,000 vouchers would reward players with a medal. All battles could be challenged an unlimited number of times except Daily Extreme Battle 1, which could only be challenged once per day.

This event featured the Battle Challenge, where players were challenged to defeat a team of strong opponents. Players could complete event missions by clearing these areas with teams using various theme skills, earning medals and other rewards.

All sync pairs with the Hoenn theme skill received a bonus to their Attack, Defense, Sp. Atk and Sp. Def stats when used for this event, with the amount of the bonus varying between areas.

First run

The event first ran from August 10 to 28, 2022. The "Sygna Suit Steven Poké Fair Scout" gave players an increased chance of recruiting Sygna Suit Steven and Deoxys for the duration of the event.

In this run, players could take on "Challenge Team Aqua" battles to earn Water-themed Event Vouchers Q. Event missions rewarded players with Gems and Battle Points for completing any of these battles a certain number of times, and the Battle Challenge mission rewards included a Strike and a Support Move Candy Coin.

Additionally, the music and artwork on the title screen were different than usual. The title screen artwork depicted Kyogre, Groudon, Rayquaza, Sygna Suit Steven, and Deoxys, and the background music wasDecisive Battle! (Steven) (Pokémon Masters EX Version).

Second run

The event reran from March 29 to April 15, 2023. The battles were renamed from "Challenge Team Aqua" to "Challenge the Aqua Grunts", and players could earn Water-themed Event Vouchers E from these battles. In addition, the mission rewards were changed to only award Gems and medals.

If the player had already received Zinnia and Rayquaza's Power Boost, exchanging for it in the shop again would reward the player with a 3★ Power-Up.

Third run

The event reran again from June 24 to July 11, 2023. In this run, the type of voucher that players could earn was the Dragon-themed Event Voucher W; everything else was the same as the previous run.
