At the beginning of the game, in the Cove Area, Krokorok and Sandile are taking Pokémon to the Wish Park for Gothita who promised them Berries. When Pikachu and Piplup venture here, they take part in Cofagrigus's Attraction, Cake Contraption. Pansear then points out the odd behavior of the other Pokémon when they eat the cake from the Attraction and Pikachu and Piplup are saved by Oshawott. They then barely escape Cofagrigus's master's grasp, but Piplup manages to save Pikachu and Oshawott, sacrificing himself to the ominous Pokémon's arms.

Oshawott and Pikachu later return after learning how to open the portal from Krokorok and Sandile, and confront Cofagrigus. After defeating Cofagrigus, they ring that Zone's Wish Bell, freeing all the Cove Area's Pokémon from Cofagrigus's spell.

They later return from the Arbor Area as they help out a Zorua who has lost her friend, Zoroark after she went to rescue the Pokémon. They immediately find Zoroark in a trance and manage to bring her back to her senses. They group then split up, with Zoroark and Zorua looking for Piplup, and Pikachu, Oshawott, and Snivy to free the enchanted Pokémon. They meet the Zone leader, Chandelure who challenges them to partake in his Attraction. Once his Attraction is passed, he then challenges the player to a battle, and afterwards is confronted by Gothita, Gothorita, and Gothitelle. Zoroark and Zorua then arrive with Piplup, who challenges Gothitelle. Gothitelle refuses, and allows the player to ring the Wish Bell. Piplup then announces that he will stay in Wish Park to warn any Pokémon that make it through about the dangers the Park holds.

Pikachu and pals return to Wish Park via the Crag Area where they are confronted by Haxorus, Hydreigon, and Gothitelle. Gothitelle demands that Hydreigon and Haxorus defeat Pikachu and the others, and Haxorus volunteers to battle alone. After he is defeated, Gothitelle's master, Darkrai, appears and knocks out both Hydreigon and Haxorus. He then asks that Pikachu and the others join him to help unite the PokéPark and Wish Park. After that, orders Gothitelle to challenge them to her Attraction. Once her Attraction is completed, Pikachu and Pals ring the Wish Bell and regain Victini. However, Gothitelle refuses to return empty handed, and takes Piplup in Victini's place.

They return later after speaking to Reuniclus, the creator of Poster Portals, in the Tech Area and participate in Sigilyph's attraction, Flight of Fancy. With the final Attraction completed, and the last Wish Bell rung, the four Zones float together and combine to one solid land form. A portal then appears in the centerpiece that takes them to the Wish Palace. Inside, Piplup is seen trying to convince them to stay in Wish Park. They then battle him, assuming he is under Darkrai's influence. He then runs away, and Darkrai appears and steals Oshawott, Snivy, and Tepig's memories. He then puts Pikachu into a nightmare. Piplup suddenly appears in Pikachu's nightmare and brings him back to reality. Pikachu then sets out to find his friends and restore their memories. When they return to the Wish Palace, they challenge Darkrai to the final battle.

With Darkrai defeated, the Dark Vortex wages out of control, devouring both the Wish Park, and the PokéPark. Reuniclus appears with a new invention that will close the Vortex; however, a Pokémon will have to fly inside the vortex, and will end up trapped inside, unable to escape. Seeing the error in his ways, Darkrai sends himself into the portal with Reuniclus's invention, sealing himself in the Dark Void forever.

With the Dark Vortex closed, the PokéPark, and the Wish Park are restored, and are safe for Pokémon to travel to and from. The loss of her master has left Gothitelle heartbroken, spending her time grieving in the Wish Palace. Pikachu and his friends then have Reshiram and Zekrom return Darkrai from the Dark Void, forgiving him for his actions. Gothitelle is overjoyed by her master's return, and Darkrai realizes who his true friends are.
