Olivine City
The port city of Olivine, sister city to Kanto's Vermilion, is a Trainer's next stop on the way to the Pokémon League. When you first arrive in the city, your rival stops you near the Gym. He mentions something about the Gym Leader tending to a sick Pokémon in the lighthouse before running off.

Land the Big One!
On your way into the city, stop by the first house south of the Gym. Speak to the the Fishing Guru and if he can tell how much you enjoy fishing, he will give you the Good Rod. With this, you will finally be able to fish for Pokémon other than Magikarp!
Time for a Trade
Northwest of the lighthouse are two houses, and the man in the left house is looking to trade. If you have an extra Krabby, this guy will offer to trade you his Voltorb.
Save the Lighthouse Beacon!
Jasmine, the Olivine Gym Leader, is tending to the lighthouse beacon on the sixth floor, a sick Ampharos that would normally use its tail to illuminate the harbor. While HeartGold & SoulSilver have added an elevator to the lighthouse, don't think it will be that simple!

Climb up to the fourth floor, battling Sailors and Bird Keepers on the way. The first area of the fourth floor doesn't have another ladder leading up to the fifth floor, so now what? Look closely - the sunlight spilling in from the eastern side of the room isn't just a window. Walk outside, and you'll drop down to an exterior platform around the building. Don't miss the Rare Candy to the left, and walk back inside, where you'll reach a new area of the third floor. Pick up the Ether, and climb the ladders to the fifth floor. Grab the Super Repel, and climb the final ladder to the light room on the sixth floor.
When you reach the top floor, Jasmine asks you to travel to the pharmacy in Cianwood City, and bring back the medicine to heal Amphy. After she speaks with you, Jasmine opens the metal door to Amphy's room, allowing you to take the elevator directly to the top floor now.
To reach Cianwood, you'll have to head southwest from Olivine, across the ocean. Check that something knows how to surf, and leave west from Olivine to reach Route 40.
Later...
After defeating the Pokémon League, you'll be able to board the S.S. Aqua from Olivine Harbor. This ferry service sails between Johto's Olivine City and Kanto's Vermilion City. After the initial voyage to Kanto, the ferry sails to Johto every Sunday and Wednesday, and back to Kanto every Monday and Friday. Like the S.S. Anne, there are many Trainers on-board that are looking to battle.

Route 40
Route 40 consists of a small beach, and a short path across the ocean. Talk to Monica here on a Monday, and she'll give you a Sharp Beak, which raises the power of Template:Type2 attacks. There is also a guardhouse here that leads to the north; this is the entrance to the Battle Frontier, but you won't be able to get inside until you defeat the Elite Four and the Champion. Surf south from the beach, and fight the four Swimmers nearby. Don't miss the TM88 (Pluck) on the small sandbar to the east.
Continue south to reach Route 41.
Later...
North of the beach is the Frontier Access, a small town that leads to the Battle Frontier. After defeating the Elite Four and entering the Hall of Fame, the Battle Frontier, which is identical to that in Platinum, is open to all challengers.
Route 41
Route 41 is a wide expanse of ocean that connects Route 40 and Cianwood City, and encompasses the Whirl Islands. When you first pass by, the islands are inaccessible, due to the fact that you don't have HM05 (Whirlpool) or the Silver Wing yet. As these two routes form the only ocean in Johto, there are a handful of new Pokémon to find, like Chinchou and Corsola. You can sail around the islands however you like in order to battle the 10 Swimmers here, but just south of the islands, the route turns to the west towards Cianwood.
Whirl Islands
The Whirl Islands form a small island chain between the mainland and the Cianwood landmass. Initially inaccessible to Trainers, the islands are protected by a group of violent whirlpools that guard the four entrances.
