This is the Bulbapedia walkthrough for Pokémon FireRed and LeafGreen.
These pages follow the remade Game Boy Advance iteration, not Pokémon Red and Blue. The guide for those games can be found here.

Cerulean City

Having cleared the Sevii Islands, there is only one place left to explore: Cerulean Cave, a mysterious place on the northwest edge of Cerulean City. To get there, visitors must Surf southward from Route 24.

Cerulean Cave is a mysterious cavern located in the northwest part of Cerulean City. Only the most powerful Trainers who have entered the Hall of Fame are allowed to enter due to the powerful wild Pokémon inside. The sprawling cave network is unforgiving, so be sure to prepare well. Pack the Super Rod and stock up on Ultra Balls, and bring the Master Ball as well. It is here that the genetically-engineered Pokémon from Cinnabar Island's Pokémon Mansion fled after escaping the facility.

1F

Head to the water's edge and use Surf to reach the island in the northeast corner, then climb the ladder to 2F.

2F (Northeast)

Follow the trail to reach a Full Restore behind a pair of breakable rocks, and return to 1F.

1F

Surf westward and climb onto the western ridge. Collect the Nugget near the north ladder, then climb up the south ladder.

2F (Southwest)

Use Rock Smash to reach a PP Up, then climb back down the ladder.

1F

Go east to collect a Full Restore at the water's edge and walk up onto the other ridge. Climb up the northeast ladder.

2F (East)

Clear the rock to reach an Ultra Ball, then go back down to 1F.

1F

Head northwest to pick up a Max Elixir. Continue westward to reach the ladder in the middle of 1F.

2F (Center)

Follow the path in a counter-clockwise direction to reach the ladder in the northwest corner.

1F (Northwest)

This tiny part of 1F simply leads to the lower floor.

B1F

Go east to reach a Max Revive in the northeast corner. Turn south and climb onto the rocky ridge to pick up the nearby Ultra Ball. Continue southwestward and use Surf to find Mewtwo, alone on its island.

VS Mewtwo

Not only is Mewtwo the strongest Pokémon around, but it has already reached level 70. As a Psychic-type Pokémon, it is vulnerable to Bug-, Ghost-, and Dark-type attacks. The legendary Pokémon can restore its health repeatedly with Recover, so inflicting status ailments are a must. Not only will this make Mewtwo easier to catch, but Sleep, Freezing, and Paralysis will prevent it from replenishing its HP. It will not let itself be caught easily, so either use the Master Ball when the battle begins or be prepared to go through more than a few Ultra Balls.

With the Pokémon League defeated and Cerulean Cave cleared, the only thing left to do is to complete the Pokédex. There are 386 different Pokémon species that have been discovered so far, leaving plenty of training left to do!

Indigo Plateau

By the time Celio fully upgrades his Network Machine, Lorelei has returned from Four Island. Each of these five elite Trainers have continued pushing their Pokémon to new heights, with higher levels, new moves, and have even swapped in some new party members.

Lorelei

Lorelei has swapped out her Slowbro in favor of Piloswine, while her Lapras and Dewgong have learned Thunder and Signal Beam, respectively. Fighting- and Electric-type Pokémon work well against her team, but be careful of Psychic and Earthquake.

Bruno

Both of Bruno's Onix have evolved into Steelix, but their low Special Defense leaves them vulnerable to Fire and Water moves. His three other Pokémon now know Rock Slide, making this a hazardous battle for Flying Pokémon. Psychic attacks are still useful, and Psychic Pokémon only need to fear his Steelix's Crunch.

Agatha

Agatha's Golbat has evolved into Crobat, and she has swapped out her Haunter in favor of Misdreavus. Her Arbok has learned Earthquake, and both Gengar know Psychic. In addition, her Misdreavus and her second Gengar know Thunderbolt.

Lance

One of Lance's Dragonair has evolved into Dragonite, while the other has been replaced by Kingdra. Kingdra's Water/Dragon typing means that it is only vulnerable to Dragon moves, while it can counter Dragon-type Pokémon with Ice Beam. Both of his Dragonite know moves to counter Water and Water/Ice Pokémon that may attempt using Ice moves. His Gyarados can cover its weakness to Electric Pokémon with Earthquake, while his Aerodactyl can counter Ice-type Pokémon with AncientPower.

Rival Battle 9

Blue has swapped out his Pidgeot and Rhydon for Heracross and Tyranitar. Most of his Pokémon also have moves to cover their weaknesses. Heracross takes massive damage from Flying attacks, but avoid using Flying-type Pokémon as it can fight back with Rock Tomb. Similarly, Tyranitar suffers massive damage from Fighting moves, but Fighting-type Pokémon will be vulnerable to Aerial Ace, a Flying-type attack. His Arcanine, Gyarados, and Exeggutor are much the same as before. Arcanine can counter Rock Pokémon with Iron Tail, and Gyarados can retaliate against Electric Pokémon with Earthquake. Charizard, Blastoise, and Venusaur all have ways to counter their weaknesses, so be wary of sending in a Pokémon that may seemingly have the advantage at first.
