Music changes from Generation I games:
- The Trade Center and Colosseum now play Pokémon Center instead of the Celadon City Theme
- The Badge man's house (Cerulean City) now plays the Cerulean City Theme instead of the Pewter City Theme
- The Power Plant now plays Pokémon Mansion instead of Rocket Hideout
- The Indigo Plateau lobby now plays Pokémon Gym instead of The Final Road
- The Hall of Fame room now plays the Pallet City Theme instead of the Pewter City Theme (it is a slow version of the music theme in both cases)
- The Sevii Islands were introduced, reusing some music themes introduced in earlier games

- The Badge man's house (Cerulean City) still plays the Cerulean City Theme like in Generation III, instead of the Pewter City Theme like in Generation I
- The Safari Zone was replaced by the GO Park, which plays its own music theme instead of the Evolution theme like in Generations I and III
- The Power Plant plays the Rocket Hideout theme like in Generation I, instead of the Pokémon Mansion theme like in Generation III
- The GO Park theme starts like a faster version of the Evolution theme from earlier games, and later plays some notes from Battle! (Trainer Battle)
- All the Elite Four rooms in the Indigo Plateau now play The Final Road
- The Hall of Fame room now plays the Congratulations! music theme
