In Pokémon Mystery Dungeon: Red Rescue Team and Blue Rescue Team, after completing the storyline and exploring Solar Cave, Spinda may appear in town. Spinda will give the player the Clear Wing, a legendary artifact, beginning the The Mystery of the Mirage Pokémon. The player must then talk to Xatu at the Great Canyon, who will explain what the player must do next. After defeating Entei at Fiery Field, Entei will turn the Clear Wing into the Red Wing, and send the player to Lightning Field. After defeating Raikou there, Raikou will turn the Red Wing into the Sunset Wing and send the player to Northwind Field. After defeating Suicune here, Suicune will turn the Sunset Wing into the Rainbow Wing and send the player off to Mt. Faraway. Here, due to the power of the Rainbow Wing, the player can encounter, battle and recruit Ho-Oh. None of these items show up in the team toolbox.
Also in Pokémon Mystery Dungeon: Red Rescue Team and Blue Rescue Team, after recruiting Articuno, Zapdos, and Moltres, Alakazam will recommend speaking to them in their Friend Area, Legendary Island. When visiting them there, they will create the Vortex Stone, which gives the player access to Silver Trench, where the player encounters Lugia.
In Pokémon Ranger
In Pokémon Ranger: Guardian Signs, the Rainbow Grail is capable of summoning Ho-Oh on the Rainbow Dais.
In the anime
GS Ball
The GS Ball appeared in the anime at the end of Ash's Kanto journey, and was the original reason he traveled to both the Orange Islands and Johto. Originally examined by Professor Ivy, she couldn't open it or find anything out, so she contacted Professor Oak and asked him to examine it. He sent Ash to the Orange Islands to pick it up, who brought it back to him after winning the Orange League. To his dismay, he couldn't figure it out either, so he asked Ash to travel to Johto and give it to Kurt. After giving it to Kurt, Ash won the Hive Badge from Bugsy at the Azalea Gym and was told Kurt still needed more time. No more was ever heard of the GS Ball.
Clear Bell
Clear Bells, erroneously referred to as "Crystal Bells," appeared in the episode For Ho-Oh the Bells Toll!, where several are stolen by Team Rocket in order to summon legendary Pokémon. Instead, they accidentally break one, angering the local wild Pokémon, who trap them in a web.
Silver Wing
A Silver Wing in the anime
The Silver Wing appeared in several episodes in the Whirl Islands. In The Mystery is History, Luka rescues Silver from Cassidy and Butch and then explains that she's trying to discover information about a Silver Wing she got from her great-grandfather that she kept inside a locket. When Silver's parent appeared from the ocean, her Silver Wing began to glow a violent red. When it finally began to trust them and calmed down, the glowing stopped. When everyone goes swimming with Silver and its parent, she realizes the Silver Wing is a feather from Lugia, and is relieved to have finally unlocked its secret.
On Silver Rock Isle, there is a tale that a crew caught in a storm was rescued by a wild Lugia and from that day forward, the citizens on the island have glorified the Silver Wing, putting it on various trinkets, jewelry, souvenirs, etc.
Another Silver Wing appeared in Showdown At Linoone as one of the items Tokin picked up.
Soul Dew
The Soul Dew appeared in the fifth movie, where it was stolen by Annie and Oakley and used to bring disaster to Alto Mare.
Red Orb and Blue Orb
The Red Orb and Blue Orb are first mentioned in A Three-Team Scheme, where it is revealed that Tabitha (mistakenly referred to as "Harlan") had the Blue Orb (mistakenly referred to as "Indigo Orb") and that Shelly (mistakenly referred to as "Isabel") had the Red Orb (mistakenly referred to as "Rose Orb"). All of these name errors were later corrected. In Gaining Groudon and The Scuffle of Legends, the orbs make a physical appearance. Maxie shows Ash and friends the Blue Orb. Pikachu ends up snatching it off his desk, and merges with it. Archie succeeded in controlling Kyogre with the Red Orb, but eventually fuses with it, too. Pikachu and Archie become possessed by their respective Orbs. Pikachu goes on a rampage, but Archie is still able to control Kyogre. After Groudon hit Kyogre with Solar Beam, both Orbs were released from their hosts' bodies, and the Orbs eventually disintegrated.
Light Stone and Dark Stone
Both Stones appear in the fourteenth movies, before Damon and Ash awaken Reshiram and Zekrom. In Black—Victini and Reshiram, Ash awakens Reshiram while Damon awakens Zekrom, and in White—Victini and Zekrom, Ash awakens Zekrom while Damon awakens Reshiram.
Prison Bottle
The Prison Bottle is set to appear with a pivotal role in Hoopa and the Clash of Ages. One hundred years prior to the events of the film, Hoopa's Unbound power caused a great calamity in Désert City until a mysterious man known only as The Traveler used the Prison Bottle to seal that power away. In the present, the Prison Bottle is discovered in the desert by Barza, causing a great evil energy to flow out of it and restart the disaster by summoning multiple Legendary Pokémon.

Pokémon Adventures
Green stole Rainbow Wing and Silver Wing from Masked Man during her and Silver's escape. Later she put them on Yellow's hat (although this wasn't revealed until the end of third chapter), and the artifacts were used to free Gold from Ilex Forest Shrine.
The GS Ball also appeared during the last battle of the chapter: the Masked Man (whose identity was revealed some chapters earlier) crafted it using another set of Rainbow and Silver Wings, as he was planning to use it to capture Celebi.
In the Omega Ruby & Alpha Sapphire arc, Ruby used the Eon Flute on Southern Island to call Latias and Latios.
