This is a page detailing Mewtwo's appearances in the various spin-off Pokémon games.
Pokemon Stadium Series
Pokémon Stadium
Once the player has completed the Stadium Mode and Gym Leader Castle, Mewtwo's silhouette will appear in the sky over the Stadium for selection. This is simply a showdown against Mewtwo itself, under essentially "Anything Goes" rules: up to six Pokémon (the player's own or Prime Cup rentals) can be brought to the battle, but Mewtwo is the only opponent. It has full PP Ups applied to all of its moves (in round 1), or to both of its attacking moves (in round 2).
Defeating Mewtwo launches the credits, changes the title screen and unlocks Round 2. Re-unlocking and defeating Mewtwo in Round 2 (where its stats are increased to the max) awards special hidden stickers available in the Gallery mode.

Pokémon Conquest
A Mewtwo is owned by Kenshin, a warlord that specializes in both Psychic-type and Fighting-type Pokémon.
The Mystery Rock location temporarily appears in Illusio as a venue for facing Mewtwo when the story The Joy of Battle has been completed and the Snowy Mountain has reached level 3.

Pokémon Rumble Series
Pokémon Rumble
In Pokémon Rumble, Mewtwo is the final opponent of both the Normal Mode and Advanced Mode Battle Royales, with ominous previews of it appearing before the player every time they raise their Rank in Normal Mode. It is notable for being the only enemy Pokémon to have two moves, being Psychic (move) and Psycho Cut. In EX Mode, Mewtwo is once again fought at the very end of Round 4's Battle Royale, and in all of its appearances, it's silhouette is not shown like the other Powerful Rivals before a Battle Royale.
It is exclusively obtainable by receiving a ticket for releasing Dialga, Palkia and Giratina at the same time.
Mewtwo also has its own unique theme that plays whenever it appears, composed and arranged by Miki Obata. The song is in a style reminiscent of breakcore, and is an arrangement of Battle! (Wild Pokémon) from Pokémon Red and Green, originally by Junichi Masuda. This is similar to how his theme in Pokémon FireRed & LeafGreen, Battle! (Mewtwo), was also an arrangement of this same song.

Pokémon Rumble Blast
Mewtwo can be battled after the main story has been completed, by entering the catapult leading to the area boss in the Factory area, but only when it is shimmering. Mewtwo also requires that the player has completed the Battle Royale EX-6 in order to be found through this method.

Pokémon Rumble U
Mewtwo appears in the Challenge Battle: The Final Battle Royale as a boss.
A figure for Mewtwo was released in the second wave of NFC figures. When scanned it will allow the player to use Mewtwo, with the scanned Mewtwo being stronger than its in-game counterpart.
Pokémon Rumble World
Mewtwo is featured as a special boss in the Origin Hideaway Super Gene Laboratorium, where it has a chance to be collected once defeated. To reach this area, the player must have obtained the Origin Balloon and be Rank 30.
Pokémon Rumble Rush
Various events throughout Pokémon Rumble Rush's service allowed the player to get Mewtwo. The Golisopod and the Super Gene Cave event unlocked an area known as the Mewtwo Sea where he was obtainable. The map Bulbasaur Sea was another location where it could be obtained, and was available during the Ho-Oh & 151 Pals event.

Pokémon Puzzle League
Mewtwo reveals that it organized the Puzzle League to find a worthy foe, and clones Ash's Pokémon. In the Very Hard and Super Hard modes, Mewtwo is the final opponent.
Pokémon Pinball
Mewtwo appears in its own bonus stage in both the Red and Blue Fields, where the player must attempt to hit it 25 times within the two-minute time limit to win. Playing this stage repeatedly is the fastest way to build a high score, due to the extremely high point output of 50,000,000 points per hit earned by hitting Mewtwo.

Pokémon Mystery Dungeon Series
Pokémon Mystery Dungeon: Red Rescue Team and Blue Rescue Team
Mewtwo sleeps in the depths of the Western Cave at 99F. His slumber is interrupted by the arrival of Blastoise and Charizard, whom he defeats without an issue. Once the player confronts him at the deepest parts of the cave, it is possible to recruit Mewtwo.
Pokémon Mystery Dungeon: Rescue Team DX
As in the original game, Mewtwo appears at the bottom of the Western Cave, though this time the lowest floor is 20F, as opposed to 99F.

Pokémon Mystery Dungeon: Explorers of Time and Darkness
In Explorers of Darkness, Mewtwo can be found on B6F of the Dark Crater, or on Pit B1-B5 in the Aegis Cave. For Mewtwo to appear in either area, the player must have the Mystery Part or Secret Slab in their bag.
Mewtwo is only obtainable in Explorers of Time after downloading a special Wonder Mail from the Nintendo WFC. Unlike other Wonder Mails, the one to unlock Mewtwo does not come with a password.
Pokémon Mystery Dungeon: Explorers of Sky
In Explorers of Sky, Mewtwo appears via challenge request in the Sky Stairway.

Pokémon Super Mystery Dungeon
Mewtwo appears, having Mega Evolved into Mega Mewtwo Y in order to telepathically link up the Pokémon of the world together to try and stop the Tree of Life's ascent into space. Like all the other Legendary Pokémon gathered for this effort, Mewtwo is turned into stone when Dark Matter is able to regenerate itself. After Dark Matter's defeat, Mewtwo stays at the Island of Isolation as its lone inhabitant, and can be recruited if it is defeated.
Pokémon Trozei Series

Mewtwo can be obtained via the player's Agent Card, or by swapping theirs with another player. It can also be found in Mr. Who's Den.

Pokémon Battle Trozei
In the Mountain of Order#Stage 6, Mewtwo can be found on Stage 6, which is found after capturing Articuno, Zapdos, and Moltres in Zone 10, Stage 5. Mew is usually the area boss of this stage, but Mewtwo will appear on subsequent attempts after Mew has been caught, where it too can be obtained.

Pokémon Shuffle
After the player gains access to the Expert Stages, Mewtwo can be found in EX20, which is unlocked after the player has achieved 150 S-Ranks in the game's main stages.
Mewtwo was also obtainable in limited time special stages for a certain period.
Between December 15, 2015 to January 19, 2016, it appeared in the Commemorative Event A Legendary Opportunity On three occasions between September 27 to October 4, 2016, December 26, 2016 to January 3, 2017, and August 29 to September 12, 2017, it appeared in a ]] Special Challenge, with its second appearance having a lower base catch rate of 7%, as opposed to the usual 16% in the other two events.

Pokémon Ranger Series
Pokémon Ranger: Guardian Signs
Mewtwo is the final boss of the game, battled once under the control of the evil Edward "The Thinker", and again under Purple Eyes. Before this, it is seen charging up in Kasa's laboratory in the Sky Fortress.

Detective Pikachu Series

A Mewtwo appeared as a major character in Detective Pikachu
It is set to return in the sequel, Detective Pikachu Returns. A character based off this Mewtwo also made an appearance in the POKÉMON Detective Pikachu movie.
Pokémon Picross
Mewtwo appears in three different puzzles as a part of Area 30, which requires requires 250 Picrites to access. With the latter two depicting both of it's Mega Evolutions, requiring the Mega Pencil to access.
Pokémon GO
In Pokémon GO, Mewtwo can be obtained by completing the Special Research, Level 50 Challenge.
Shadow Mewtwo is the only Shadow Pokémon that has a different aura from the other Shadow Pokémon that isn't an Apex Shadow; instead of purple fire, it is surrounded by an aura resembling its Psychic power. It does not have a unique appearance when purified, however.
Armored Mewtwo
Mewtwo in armor based on its appearance in M22 has been released as an Event Pokémon in Pokémon GO.

As part of the greater 2nd Anniversary, Mewtwo was announced to be a playable character in Pokémon UNITE under two UNITE Licenses, effectively releasing it as two characters that can access a different Mega Evolution depending on which License was chosen at the beginning of a match.
Mewtwo X was released on July 21, 2023, with Mewtwo Y coming to the game on August 16, 2023. To obtain Mewtwo, one must purchase their UNITE License from the in-game shop, or by participating in the Mewtwo's Crystal Cave Challenge event whilst it was live.

As is the case with most characters, Mewtwo has unique Holowear exclusive to it, which can also be purchased from the in-game shop.
Pokkén Tournament

Mewtwo makes up two playable characters in Pokkén Tournament, with the second being a new form known as Shadow Mewtwo.
Super Smash Bros. Series

Mewtwo has made an appearance in the Super Smash Bros. series as a playable fighter in Super Smash Bros. Melee, Super Smash Bros. for Nintendo 3DS/Wii U and Super Smash Bros. Ultimate, with a minor appearance as a trophy in Super Smash Bros. Brawl.
