In the anime
Both Gary Oak and Falkner, the Gym Leader of Violet City, have Hoothoots. Although, Gary's was a rental and was owned for one episode only. Hagatha and Nagatha from Illusion Confusion rent Hoothoots to players so they can get through a haunted forest.
A Hoothoot chased Team Rocket while they were searching for Ho-Oh in some underground ruins in AG177.

Trivia
Origin
It seems to be based on a combination of an owl and a clock, as its eyebrows are shaped like the hour and minute hands on a clock; in addition, it has the ability to keep track of time.
Hoothoot's appearance is based on that of the Japanese Eagle Owl, who were seen as wise, divine messengers of the gods.
Name origin
Hoothoot's name is simply onomatopiea for the sound owls make.
