This is the Bulbapedia walkthrough for Pokémon Gold and Silver. This walkthrough follows the original Game Boy Color version, not Pokémon HeartGold and SoulSilver.
The guide for those can be found here.

Return to New Bark

Congratulations, you are now the Indigo League Champion! That major accomplishment means that you are the strongest Trainer in all of Johto and Kanto. However, just because the League is behind you, that doesn't mean the game is over.
After the credits roll, you wind up back at your house in New Bark. Take a step in any direction, and you'll get a call from Elm, asking you to stop in the lab. Swing by to get the S.S. Ticket, a pass to board the S.S. Aqua. Fly off to Olivine, and head to the harbor to catch the ferry to Vermilion City!

Fast Ship S.S. Aqua

Upon boarding the ship, an old man will run into you. His granddaughter is missing, and asks for your help before running off. First thing's first, though - check out your cabin at the west end of the hallway. It has a PC and a cozy bed to heal your Pokémon, good to have with all of these Trainers onboard.

You need to search every room to find the missing girl, but she can't have gotten too far.

Step out of your cabin, and check out those other rooms. The nearest cabin is empty, but the room beyond that has a Hiker. The northeast cabin is another empty room. Walk down the eastern hallway, past the stairs, and check the rooms on the south side. The room closest to the stairs is the grandfather's room. Room #6 hosts two battles, a Pokéfan and a pair of Twins. Cabin #7 is also empty, and the southwest cabin has a single Firebreather.

You've inspected the cabins on this floor and still no luck, so try the lower floor. The sailor here blocks your way, asking you to track down another sailor for their shift change. The missing sailor is loitering around in Cabin #2, next door to your room. Beat him in a battle, and he'll head back to his post. A Juggler is hunched over a trash can on the lower floor, but somehow has enough strength to battle. Battle past the Sailor and the Picnicker, and take the stairs in the southwest to get to the Captain's room.

You'll find the girl with the Captain; she's bored out of her mind, and is desperately trying to get the Captain to play with her. Once she realizes that her grandfather's worried about her, she runs off, and you both end up in the old man's room. For baby-sitting the little girl, her grandfather gives you a Metal Coat, a power-up item for Steel-type and an integral part of a few trade evolutions. As soon as he's done talking, the speaker system alerts passengers that the ferry has docked in Vermilion harbor.

Vermilion City

Vermilion City

Vermilion City is the first Kanto city you'll visit. Not much has changed over the past three years, though the land around Diglett's Cave has shifted a little. The old man is still clearing the ground for construction with his Machop, and a Snorlax has taken up residence on the east side.

Shop at the Mart if you're in need of Potions or Poké Balls, then visit the Pokémon Fan Club on the city's west side, north of the Gym.

Pokémon Fan Club

Listen to the Chairman's rambling story about his Rapidash, and he'll give you a Rare Candy for listening to the whole thing. Take note of the guy with the Clefairy - it's actually a Poké Doll that you'll need to take to its owner later.

Now let's take on the first Kanto Gym!

Vermilion Gym

Vermilion Gym

VERMILION CITY
POKéMON GYM
LEADER: LT. SURGE
The Lightning
American!

The Vermilion Gym specializes in Electric-types, so your Ground- and Rock-types will have the easiest time here. Avoid bringing Water- and Flying-types unless they are higher-leveled, or they won't last very long. Lt. Surge has three recruits in his Gym, but his trash can puzzle from three years ago is inactive, so you can walk right up to him for a battle. Look out for any explosions, and Lt. Surge will go down without a problem.

Vermilion Gym
The Thunder Badge

After the battle, Surge awards you with the Thunder Badge, which increases your Pokémon's Speed. Unlike the Johto Gym Leaders, their Kanto counterparts aren't as inclined to give out TMs (in fact, only two of them do).

With Lt. Surge defeated, head north to Route 6.
