[[Gabby & Ty]] are riding on an {{p|Absol}} that is chasing two energy masses. Gabby comments on how the energy masses are going the same direction as Absol. Ty tells her that Absol was headed for Sootopolis City as it is the only city where the [[Weather conditions#Intense sunlight|intense sunlight]] clashes with the [[Weather conditions#Heavy rain|heavy rain]]. Gabby tells him that the fight between Kyogre and Groudon will take place and that {{adv|Ruby}} and {{adv|Sapphire}} are in trouble as the energy masses are holding them hostage. Gabby and Ty head to their airship and calls [[Captain Stern]]. They tell him the problem regarding the two Pokémon facing off. The elderly couple start getting worried about this and admits that their worst fears have come true. The director of the Pokémon Association informs them that both of those Pokémon that are already awake which was the first stage, leaving the second awakening.
[[Gabby and Ty]] ride on top of {{p|Absol}} as it heads to where {{DL|Super-ancient Pokémon (Adventures)|Groudon}} and {{DL|Super-ancient Pokémon (Adventures)|Kyogre}} will battle. The spheres of energy holding {{adv|Ruby}}, {{adv|Sapphire}}, [[Maxie]], and [[Archie]] head towards the same location. Using this information, Ty figures out that they're all heading towards a mysterious city known as [[Sootopolis City]]. Ty points out that Sootopolis is located where the [[harsh sunlight]] clashes with the [[Rain|heavy rain]].
 
Because Ruby and Sapphire are currently trapped inside of the spheres of energy, Gabby tells Ty to inform the [[Pokémon Association]] Chairman and [[Captain Stern]] about the current situation. At the Pokémon Association headquarters, Stern is informed about Groudon and Kyogre's upcoming clash. The old couple get worried, as the situation had become worse than they expected. They reveal that after Groudon and Kyogre awakened their bodies at the [[Seafloor Cavern]], they must be heading towards the [[Cave of Origin]] to awaken their minds. If the two [[Legendary Pokémon]] succeed in awakening their minds, the next thing they'll do is fight.
 
Groudon and Kyogre eventually reach Sootopolis City. Groudon digs through the walls surrounding the city, while Kyogre dives down [[underwater]] and enters through an undersea tunnel. As soon as the two see each other, they immediately begin a battle to the death.


The director explains that the first awakening was the body which happened in the [[Cave of Origin]]. The second is their mind which means that they must be heading to Sootopolis City in order to accomplish the second awakening. The elders tell the director and Captain Stern that Mt. Pyre and the Cave of Origin are related closely. The Red Orb and the Blue Orb was located at Mt. Pyre which summoned Kyogre and Groudon as the jewels were guarding at Mt. Pyre. If they become fully awakened, a fight between them will take place and the Hoenn region won't be able to handle it well.
Back in [[Lilycove City]], [[Brawly]] continues his battle against [[Blaise]] at the [[Lilycove Museum]]. He has his {{TP|Brawly|Hariyama}} finish off Blaise's {{p|Slugma}} with {{m|Knock Off}}. The attack pins the two Pokémon into a wall, and knocks off a pair of hairpins. Brawly recognizes the hairpins as the ones that belong to [[Tate and Liza]], which allows him to figure out that Blaise was the one who defeated the twins.


The battle between Kyogre and Groudon is then shown. With the legendary Pokémon fighting, all hope will be lost. Meanwhile in Lilycove City, [[Brawly's Hariyama]] is battling [[Mack]]'s two {{p|Slugma}}. Hariyama uses {{m|Knock Off}} and [[Brawly]] notices two hair pins that belong to [[Tate and Liza]]. With the Slugma defeated, Brawly asks Mack if he was responsible for the defeat of the twin gym leader. Mack confirms this and explains that they got in his way when he was after the jewels on Mt. Pyre. Brawly demands to know where they are. Mack refuses by telling him that he did enough as he ran out of energy of fighting the Slugma and that he doesn't have any of it left to battle. Mack then tells Brawly that he is in the same condition as him. However, Mack didn't care as his plan regarding Groudon succeeded. He then tells him that he was the first to counter his illusion attacks. Mack flees in a sea of fire leaving Brawly sprawled out.
Brawly demands that Blaise tell him where the twins are, but Blaise refuses, as Brawly used up all his energy to defeat him. Although Blaise is exhausted as well, he's fine with it as his goal is to keep Groudon advancing without any obstacles. As Blaise disappears into the flames, he praises Brawly for being the first to defeat his illusions. At the [[Cove Lily Motel]], [[Courtney]] also disappears in the flames as [[Roxanne]] laments her failure at stopping Groudon.


[[Magma Admin Courtney|Courtney]] also flees in a sea of fire. Roxanne feels terrible about how she failed in stopping Groudon from awakening. [[Flannery]]'s {{p|Vulpix}} gets badly hurt by {{p|Ludicolo}}'s {{m|Nature Power}}. [[Shelly]] taunts the {{type|Fire}} gym leader that she should let Vulpix rest as their battle is over. Since Kyogre is fully awakened, Flannery is no longer considered to be Shelly's concern. Winona stops her battle against [[Aqua Admin Matt|Matt]] midway and tells Flannery to take cover. Winona then jumps in front of Flannery to stop Shelly from taunting her. However, Shelly was confident enough that it made no difference in terms of strength. She tells her Ludicolo to use Nature Power. Ludicolo doesn't do anything and Shelly starts getting upset about Ludicolo not doing anything. Flannery explains that her Vulpix used {{m|Grudge}} before it got hurt by Ludicolo's last attack. Since Grudge was used, Ludicolo can no longer use Nature Power. With Shelly out of options, she sends out her {{p|Vibrava}} and they retreat. She tells Matt after she saw him stranded in the water that he should save himself.
At the [[Abandoned Ship]], [[Flannery]]'s {{p|Vulpix}} continues to be attacked by [[Shelly]]'s {{p|Ludicolo}}'s {{m|Nature Power}}, which defeats it. Shelly decides that since they managed to keep the [[Gym Leader]]s from stopping Kyogre, the battle is over. Before she leaves, Shelly decides to finish Flannery off, but [[Winona]] steps in to protect her. This doesn't faze Shelly, who orders another Nature Power from her Ludicolo. Ludicolo attacks once more, but nothing happens when it uses it.


Flannery demands Shelly to come back but Winona stops her. Winona reminds her about Kyogre and Groudon, and how they lost Wattson. All of a sudden, a big blast of water bursts up. In the blast, [[Wattson]] and {{TP|Wattson|Manectric}} are in there which made Flannery and Winona excited to see him. The big blast of water came from Sapphire's {{p|Wailord}}'s {{m|Water Gun}}. Wattson thanks Walo for bringing him to the surface using {{m|Dive}}. A beeping noise is heard and Winona notices that the noise came from a black box. The black box was from the ''S. S. Kaien I''. The box gave them directions to the offshores of Lilycove which was where Team Aqua's headquarters were located. They ride on Walo to their headquarters.
Shelly gets angry at Ludicolo for fooling around, but Flannery reveals that nothing is happening because of her Vulpix's {{m|Grudge}} move. Due to Vulpix being defeated by Nature Power, Grudge made Nature Power unusable. Annoyed, Shelly decides to flee, as there is nothing the Gym Leaders can do to stop Kyogre's advancement. [[Matt]] begs for Shelly to help him as he flops around in the water helplessly, but Shelly refuses and tells him to save himself.


Meanwhile in the Lilycove Department Store, [[Wallace]]'s Phillip, is battling [[Tabitha]]'s {{p|Torkoal}} with Torkoal being excessively {{m|Tickle}}d by Phillip. Wallace tells Tabitha that his Torkoal has lost due to Phillip's Tickle and {{p|Luvdisc|Elizabeth}}'s {{m|Water Sport}} as the latter used it to decrease the damage of {{type|Fire}} moves. Tabitha didn't accept defeat and turns insane. Tabitha picks up Wallace and throws him aside. Wallace deduces the fact that Tabitha's insanity came from the fact that he got possessed from the jewels in the Cave of Origin. When Wallace was about to get finished from Tabitha's other personality, {{Steven}}'s {{p|Metagross}} comes in and uses {{m|Meteor Mash}}, stopping Tabitha in his tracks. Steven apologizes for coming in late and requires Wallace to assist him.
Flannery tries to chase after Shelly, but Winona stops her as she doesn't want any more sacrifices like what happened to [[Wattson]]. Flannery reluctantly agrees as she mourns over Wattson's death. Suddenly, a large burst of water shoots up from the sea with Wattson on top of his {{TP|Wattson|Manectric}}. The water is revealed to be {{adv|Sapphire}}'s {{p|Wailord|Lorry}}, who had saved Wattson with {{m|Water Spout}}. After thanking Lorry for rescuing Wattson, a small box is thrown near them. Winona figures out that it's the black box from the [[Submarine Explorer 1]], which reveals that [[Team Aqua]]'s base is located in Lilycove City. As they head off to go rescue [[Professor Cozmo]], {{adv|Amber}} watches them from behind a tree.

When Wallace questions why Tabitha suddenly went crazy, a voice from above tells him that Tabitha had come in contact with one of the [[Colored orbs|Orbs]] that control Groudon and Kyogre.

Gabby and Ty ride on top of Absol as it heads to where Groudon and Kyogre will battle. The spheres of energy holding Ruby, Sapphire, Maxie, and Archie head towards the same location. Using this information, Ty figures out that they're all heading towards a mysterious city known as Sootopolis City. Ty points out that Sootopolis is located where the harsh sunlight clashes with the heavy rain.

Because Ruby and Sapphire are currently trapped inside of the spheres of energy, Gabby tells Ty to inform the Pokémon Association Chairman and Captain Stern about the current situation. This doesn't faze Shelly, who orders another Nature Power from her Ludicolo. Ludicolo attacks once more, but nothing happens when it uses it.
