Elm's Lab
Inside Elm's Lab, Lyra/Ethan impressed that you have already earned eight badges. Elm tells you that his research is going great, thanks to you. To show his appreciation, he hands out the Master, a Poké Ball guaranteed to catch any Pokémon, which is normally given only to noted Pokémon researchers. He also mentions that a group of Kimono Girls was looking for you. The group is waiting at the Ecruteak Dance Theater.

Ecruteak City
Blackthorn City is located in the northeast part of Johto, between the Ice Path and 45. It is a mysterious mountain village cut directly into the rock face. Many residents go on to become Dragon specialists, perhaps due to the proximity of the Dragon's Den, a large cave underneath the city. Only those with the Gym Leader's permission may enter this cave, by crossing the lake behind the Gym.
Ecruteak Dance Theater
As you arrive, Silver is just leaving, still agonizing over his defeat by the Kimono Girls. Inside, you are welcomed by Zuki, the Kimono Girl you met in Violet City. She claims that in order to persuade Ho-Oh / Lugia to return, they needed to find someone who had the right bond with Pokémon. She reveals that it was they who gave the IV to Mr. Pokémon, in the hopes that he would give it to someone who showed "true potential". However, that alone is not enough to face the legendary Pokémon, and Zuki presents an opportunity for you to prove yourself by defeating the five sisters in quick succession.

First up is Zuki, from Violet City, and her Umbreon. Second is Naoko, from Ilex Forest, and her Espeon. Third is Miki, from the Dance Theater, and her Flareon. Fourth is Sayo, from Ice Path, and her Jolteon. The final sister is Kuni, from Goldenrod Tunnel, and her Vaporeon.

Move Deleter
The southern house belongs to a man known as the Move Deleter. Using his free service allows a Pokémon to forget one of its moves. This is especially useful for removing moves taught by HM, as they would normally be permanent. This can also be used to prepare a Pokémon introduced in Generation I to be traded through the Time Capsule, as any moves introduced in Generation II would need to be removed first.

|}

The Blackthorn Gym specializes in Dragon Pokémon. Dragon-type moves are super effective against Dragon-type Pokémon, while Dragon-type Pokémon are weak to Dragon- and Ice moves.

Shortly after entering the building, the Gym guide warns that the building's flooring is unstable and that Pokémon must be kept in their Poké Balls. The Gym features two stationary platforms lined with spikes, and three smaller stone platforms. Each of these has a blue button that rotates the platform, and two arrow buttons that move it in the respective direction. Challengers must use these buttons to direct these stone platforms across the lava and advance to the Gym Leader.

Clair leads with her Gyarados, a Pokémon. Due to this typing, it sustains massive damage when hit by Electric attacks. Her two Dragonair have nearly identical movesets, except for a single attack. Having access to Fire Blast and Aqua Tail gives Clair an advantage when facing two of Professor Elm's three Pokémon. As a part-Water Pokémon, her Kingdra takes serious damage only from Dragon attacks. Bring Paralysis-healing items, and use HP-restoring items often to keep from being caught off-guard by Kingdra's Hyper Beam.

When all five sisters are defeated, Zuki gives you the IV or IV. When combined with the IV or IV, the two items can be used to summon the two legendary birds.
After the battle, Clair is left in disbelief. She admits that she lost, but claims that you are still not ready for the Pokémon League, and insists that you take the "Dragon-master challenge". She informs you of the Dragon's Den, a large cave located under the city, and instructs you to visit the shrine found inside. Doing so proves your worth, and only then will she give up the Rising Badge. Bring a Pokémon with Surf and Whirlpool, and cross the lake to reach the cave entrance behind the Gym.

Ho-Oh Descends to the Bell Tower
Dragon's Den
Suddenly, their younger sister enters the building and claims that she just saw the shadow of a big Pokémon over the Bell Tower. The sisters run off, leaving you to follow. Ho-Oh will not let itself be caught easily, so be sure to stock up on your favorite type of Poké Ball. Repels, Escape Ropes, and Pokémon with status-inflicting moves, like Spore or Thunder Wave, are also recommended. Head north from the Dance Theater to reach the Barrier Station. Flash the Fog Badge to reach Bellchime Trail, and step inside the tower.

Bell Tower
The Dragon's Den is a large cavern located underneath Blackthorn City. It is a sacred home of Dragon Pokémon, and where the city's residents train to become Dragon-type specialists. A large shrine is located on a platform to the south.
As you approach the back of the first floor, the IV suddenly floats up into the air. Seeing the shimmering rainbow feather, the monk finally moves from the ladder.

The elder reviews your answers, and determines that you care deeply for Pokémon. He stresses the importance of never losing that conviction, as it will assist you at the Pokémon League. Clair enters a moment later, assuming that you have failed. She is shocked to learn that you passed the elder's test, as even she has not done so. The elder scolds her, telling her to admit defeat and award the Rising, or else he will inform Lance of her behavior. She reluctantly complies; this Badge ensures obedience from all Pokémon and enables the use of Waterfall in the field. Shen then leaves the shrine without a word. The elder then mentions the Whirl Islands, and how a Pokémon named Lugia is said to live there.
Work your way to the pillar for a Vitamin. The ramps here keep you from advancing, so take the southeast stairs and backtrack through 4F. As you emerge from the stairs, jump east twice before taking the first ramp south. Next, take the first ramp west and then south. You'll come to a fork with two paths. Take the eastern ramps (closest to the pillar) to reach stairs in the south.

6F
Clair is waiting for you near the north end of the broken bridge. She apologizes for her behavior, and gives out 59 as a prize. Now that you have earned all eight Badges in the Johto region, Clair tells you that your next step will be the Pokémon League at Indigo Plateau. She advises you to Surf east from New Bark Town, but mentions how the look on your face says that you have unfinished business. She warns you not to give up, regardless of what challenges lie ahead, or she will feel even worse for having lost to you.
6F has a simple layout that serves as a transition between the ramps on the lower floors and what lies above. The next three floors use a series of warp tiles for quick navigation.  First grab the Potion, then circle around to the northwest corner to get the Status ailment healing item. Jump the two ramps south and take the stairs up to 7F.

The Prize
Having passed the elder's trial, you may return at any point with no more than five Pokémon in your party. Speak to the elder, and he entrusts you with a Dratini as proof that he has recognized your worth. If every question was answered correctly, the Pokémon will know a special move, Extreme Speed, that it cannot otherwise learn. If not, it will know the move Leer instead.

7F
Elm's Request
Step on the nearest warp tile to reach the pillar, and take the next to reach the east wall of 9F. There are two warp tiles to the south; the right one leads to the center of 8F and a Max Elixir, while the left one leads to the south side of 8F and a Valuable item. Backtrack to the first warp on 7F, grab the Revive to the northeast, and go south to take the next warp to the west side of 8F.
Upon leaving the cave, Professor Elm calls to ask that you visit him at the Lab, as he has something for you.

Route 45
8F
45 is a rugged road leading down from the mountains around Blackthorn City. The path splits and recombines multiple times, and the uneven terrain makes northbound travel impossible; this also forces travelers to visit multiple times to reach every area. The eastern entrance to Dark Cave is located on the north end of the route. The path eventually turns west at a small pond, where it connects to 46.
The next warp takes you to the north side of 9F where you can find an Vitamin. Continue west and take the second warp tile on 9F, which brings you back to the east side of 8F. Pick up the Potion to the northwest and take one last warp to the center of 9F.

Climb the stairs to reach the rooftop.

Rooftop
Climb the golden stairway to reach the tower's rooftop, where the Kimono Girls are waiting for you. Zuki tells you that once their mystical dance combines with the sound of the IV, Ho-Oh will return from the great arch of the sky once more. The Clear Bell floats up above you, and the sisters begin their dance. The four other bells, each hanging from a different corner of the roof, also activate. As if drawn by the peal of the bells, Ho-Oh appears and descends to the tower.

SoulSilver players are unable to challenge Ho-Oh until after obtaining the Rainbow Wing in Pewter City. The Clear Bell is not required.

Ho-Oh
Start off by using status-inflicting moves, like Spore or Thunder Wave, to wear it down. Follow up with Water- or Electric attacks to inflict double the damage. Use caution with Rock attacks, as Ho-Oh takes four times the normal damage from such moves. Then slowly chip away at its remaining health with Fire-, Grass-, Fighting-, Bug-, or Steel attacks, as moves of these types only inflict half- or quarter-damage. If you happen to knock it out, it will reappear once you have entered the Hall of Fame.

Lugia Emerges from the Waterfall Basin
Suddenly, their younger sister enters the building and claims that she just saw the shadow of a big Pokémon in the Whirl Islands' waters. The sisters run off, leaving you to follow. Lugia will not let itself be caught easily, so be sure to stock up on your favorite type of Poké Ball. Repels, Escape Ropes, and Pokémon with status-inflicting moves, like Spore or Thunder Wave, are also recommended. Fly back to Olivine or Cianwood and sail out into the ocean. Surf and Whirlpool are required to fully explore the islands' underwater cave network; Strength and Flash are helpful, but not necessary.

Dark Cave
Whirl Islands
Dark Cave is a pitch-black cave network that runs underneath the eastern part of the region. Despite being first accessible from 31, these tunnels are impossible to navigate without the field moves Surf, Strength, and Rock Smash, and difficult to do so without Flash, as well. Alternate entrances exist on Routes 45 and 46.
There are many items to be found throughout the caves, but if you are only looking for Lugia, start with the northeast island.

Turn west and walk down the two stairways, then use Surf to continue southward. Pick up the Revive on the southeast ridge, then go west along the water's edge to find 54 on top of a ledge. Backtrack a bit and swim northward across the water, then walk westward along the ridge. Visit the northwest corner to find a shady man; you surprised him with your presence, and he gives you a pair of BlackGlasses to forget that you saw him here. Head south from here over several ledges to reach the cave's western chamber.

Walk down the stairway to reach a hidden Valuable item to the northeast, and a Potion to the south. Jump the ledge and climb the stairway to the east in order to reach a Valuable item and a hidden Repel. Head east and jump the two ledges to reach a ladder; this leads to a dead-end with an Ultra. Go south, jump another ledge, and backtrack to the first ladder in the northwest corner. Head south along the upper level to reach a Vitamin, and climb down the ladder to the southeast.
Southwest chamber
To the west, there is a Potion sitting in the middle ground between two sets of ledges, if you have not collected it by now. Next, use Surf to cross the small pool to the south for a Black Flute. Afterward, use either Rock Smash or Surf to move eastward, then use Strength to continue onward. Clear away another rock and loop around the northeast corner to reach a Hyper Potion. Jump the ledge and continue southward to pick up a Full Heal, then move southwest for a Dire Hit. The exit to 46 is located to the south.

Grab the Max Elixir and Potion from this dead-end area, then use an Escape Rope to exit the cave.
46 connects 45 and 29. The rugged mountain road from Blackthorn City comes to an end here, as the mountains give way to hills. A small grove of Apricorn trees grows in a secluded field, to the west of the Dark Cave entrance.

Inspect the north wall for a hidden Potion, then grab the Revive to the west. Speak with the monk, and the IV suddenly floats up into the air. When he sees the shimmering silver feather, the monk allows you to pass. Step through the archway just south of him to reach a Vitamin. Continue the climb down the cliffside to reach another archway, where your lead Pokémon retreats into its Poké Ball.

Step inside the waterfall chamber and climb onto the platform, where you find the Kimono Girls waiting for you. Zuki tells you that once their mystical dance combines with the sound of the IV, Lugia will emerge from the waterfall basin once more. The Tidal Bell floats up above you, and the sisters begin their dance. The two other bells, fastened on either side of the waterfall, also activate. As if drawn by the peal of the bells, Lugia emerges from behind the waterfall.

HeartGold players are unable to challenge Lugia until after obtaining the Silver Wing in Pewter City. The Tidal Bell is not required.

Lugia
Start off by using status-inflicting moves, like Spore or Thunder Wave, to wear it down. Follow up with Rock-, Ghost-, Electric-, Ice-, or Dark attacks to inflict double the damage. Then slowly chip away at its remaining health with Fighting-, Grass-, or Psychic attacks, as moves of these types inflict only half- or quarter-damage. If you happen to knock it out, it will reappear once you have entered the Hall of Fame.

This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Blackthorn City

Blackthorn City

Blackthorn City is located in the northeast part of Johto, between the Ice Path and Route 45. It is a mysterious mountain village cut directly into the rock face. Many residents go on to become Dragon-type specialists, perhaps due to the proximity of the Dragon's Den, a large cave underneath the city. Only those with the Gym Leader's permission may enter this cave, by crossing the lake behind the Gym.

Time for a Trade

Visit the eastern house to find a girl who would like to trade Pokémon. She is willing to part with her Dodrio in exchange for a female Dragonair. Dragonair can only be found with a high-end fishing rod, but its pre-evolved form, Dratini, can be found in the Dragon's Den.

Putting in the Effort

A second girl in the easternmost house will evaluate how much effort that your lead Pokémon has put toward growing stronger. If it has maxed out its potential and earned a total of 510 EVs, she awards the Pokémon an Effort Ribbon.

Move Deleter and Move Tutor House

The southern house belongs to a man known as the Move Deleter. Using his free service allows a Pokémon to forget one of its moves. This is especially useful for removing moves taught by HM, as they would normally be permanent.

The house has three other residents, as well, and each of these Move Tutors is able to teach a certan set of moves.

Blackthorn Gym

Blackthorn Gym
Blackthorn City Pokémon Gym
Leader: Clair

The Blessed User of Dragon Pokémon

The Blackthorn Gym specializes in Dragon-type Pokémon. Dragon-type moves are super effective against Dragon-type Pokémon, while Dragon-type Pokémon are weak to Dragon- and Ice-type moves.

Clair leads with her Gyarados, a Water/Flying Pokémon. Due to this typing, it sustains massive damage when hit by Electric-type attacks. Her two Dragonair have nearly identical movesets, except for a single attack. Having access to Fire Blast and Aqua Tail gives Clair an advantage when facing two of Professor Elm's three Pokémon. As a part-Water Pokémon, her Kingdra takes serious damage only from Dragon-type attacks. Bring Paralysis-healing items, and use HP-restoring items often to keep from being caught off-guard by Kingdra's Hyper Beam.

Blackthorn Gym
Rising Badge

After the battle, Clair is left in disbelief. She admits that she lost, but claims that you are still not ready for the Pokémon League, and insists that you take the "Dragon-master challenge". She informs you of the Dragon's Den, a large cave located under the city, and instructs you to visit the shrine found inside. Doing so proves your worth, and only then will she give up the Rising Badge. Bring a Pokémon with Surf and Whirlpool, and cross the lake to reach the cave entrance behind the Gym.

Dragon's Den

Dragon's Den
Inside the shrine

The Dragon's Den is a large cavern located underneath Blackthorn City. It is a sacred home of Dragon-type Pokémon, and where the city's residents train to become Dragon-type specialists. A large shrine is located on a platform to the south.

Main cavern

Climb down the ladder to reach the main cavern. Battle Ace Trainer Kobe, then pick up the Calcium to the southeast. Surf to the southwest, collect the Max Elixir on the western shore, then use Whirlpool to calm the waters. Continue eastward along the cavern's south wall and climb the eastern stairway to pick up a Dragon Fang. Backtrack and enter the shrine.

Dragon Shrine
The Trial

When you enter the shrine, you are met by the clan's elder. He realizes that you were sent by Clair, and explains that you must pass a quiz to determine your perception of Pokémon.

Question Answers
What are Pokémon to you? Ally Junior Friend
What helps you to win battles? Strategy Training Cheating
What kind of Trainer do you wish to battle? Weak Strong Anyone
What is most important for raising Pokémon? Love Violence Knowledge
Strong Pokémon. Weak Pokémon. Which is more important? Strength Both Weakness
Correct answers are marked in bold.

The elder scolds her, telling her to admit defeat and award the Rising Badge, or else he will inform Lance of her behavior. She reluctantly complies; this Badge ensures obedience from all Pokémon and enables the use of Waterfall in the field. Shen then leaves the shrine without a word. The elder then mentions the Whirl Islands, and how a Pokémon named Lugia is said to live there.

Clair is waiting for you near the north end of the broken bridge. She apologizes for her behavior, and gives out TM59 (Dragon Pulse) as a prize.

The Prize

Having passed the elder's trial, you may return at any point with no more than five Pokémon in your party. Speak to the elder, and he entrusts you with a Dratini as proof that he has recognized your worth. If every question was answered correctly, the Pokémon will know a special move, ExtremeSpeed, that it cannot otherwise learn. If not, it will know the move Leer instead.

Elm's Request

Upon leaving the cave, Professor Elm calls to ask that you visit him at the Lab, as he has something for you.

Route 45

Route 45

Route 45 is a rugged road leading down from the mountains around Blackthorn City. The path splits and recombines multiple times, and the uneven terrain makes northbound travel impossible; this also forces travelers to visit multiple times to reach every area. The eastern entrance to Dark Cave is located on the north end of the route. The path eventually turns west at a small pond, where it connects to Route 46.

Dark Cave, from Route 45
Dark Cave, from Route 31

Dark Cave

Dark Cave is a pitch-black cave network that runs underneath the eastern part of the region. Despite being first accessible from Route 31, these tunnels are impossible to navigate without the field moves Surf, Strength, and Rock Smash, and difficult to do so without Flash, as well. Alternate entrances exist on Routes 45 and 46.

Northeast chamber

Turn west and walk down the two stairways, then use Surf to continue southward. Pick up the Revive on the southeast ridge, then go west along the water's edge to find TM54 (False Swipe) on top of a ledge.

The exit to Route 46 is located to the south.

Route 46

Route 46

Route 46 connects Route 45 and Route 29. The rugged mountain road from Blackthorn City comes to an end here, as the mountains give way to hills. A small grove of Apricorn trees grows in a secluded field, to the west of the Dark Cave entrance.
