Mt. Silver is a tough, forbidding mountain that towers over the border between Johto and Kanto. The terrain is so treacherous and the wild Pokémon are so strong that only those who have earned Professor Oak's permission are allowed to enter. The sprawling caves may exhaust even the most seasoned adventurers, so it may be wise to bring a supply of Max Repels, in addition to Ultra Balls and Dusk Balls.
Mt. Silver is a hallowed mountain that rises up between Johto and Kanto. These caves are home to powerful Pokémon, so only certain Trainers deemed up to the challenge are permitted to enter.

Surf westward and climb the waterfall. Detour to the small northeast chamber to obtain an Expert Belt, then sail to the northwest and scale the rock wall. Inspect the lone rock for an Ultra Ball, and climb the waterfall to the north. Step inside the northwest chamber to find the mountain's resident legendary Pokémon.
Main chamber
Use Surf to move westward, then use Waterfall to climb the wall of water. Enter the nearby cave opening.

Southern chamber
The next area is a small, dead-end chamber. Pick up the Expert Belt and return to 1F.

Main chamber
Use Surf again to sail northwestward and step onto dry land. Use Rock Climb to scale the wall and continue northward, then use the move again to climb down the other side. Continue northward to climb the second waterfall and enter the northern chamber. A legendary Pokémon roosts inside.

Northwest chamber
The northwest chamber holds a deep pit, where a fiery bird Pokémon makes its roost. Use Rock Climb to reach the lower level and approach the legendary Pokémon.

Moltres
VS Moltres
Moltres, the final member of the legendary birds, can deal some serious damage with its Flamethrower and Air Slash moves. In addition, AncientPower has a slight chance of boosting each of its stats. Start off with Water or Electric attacks to quickly lower its health. Rock moves are doubly effective, but as your Pokémon are likely at higher levels, take care not to overpower it. Follow up with Grass-, Fire-, Bug-, Fighting-, and Steel moves to limit the damage it sustains. If you fail to catch it, defeat the Pokémon League once more to cause it to reappear.

Summit
Summit
Cross the narrow trail to meet the strongest Trainer in Johto and Kanto, Red. After claiming the Champion title three years ago, he gave it up in order to continue his training. Because of his dedication, his is the most powerful team in the game. In order to stand a chance against him, your Pokémon will need incredible offenses, which you might want to boost with X Attacks or X Specials. Even a type advantage means little if your Pokémon are too low-leveled. Don't hesitate to switch out your Pokémon or use a Revive to reclaim the type advantage; after all, Red will be targeting your weaknesses too, and may switch out his own Pokémon to accomplish this.
A Mythical Meeting
Cross over the narrow, snow-covered ridge to finally meet Red, former Champion of the Kanto region. He and his Pokémon have been in training here since he gave up his Champion title, and that training has resulted in each of his Pokémon reaching sky-high levels. Even with a type advantage, Red's Pokémon will not go down without a fight.

Red leads with his Pikachu, which can inflict serious damage with its signature Volt Tackle move. The Light Ball it carries doubles its Attack and Special Attack; however, the item does nothing to improve its low defenses. Electric Pokémon only fear Ground attacks, so use moves like Earthquake or Earth Power to decimate its health. Pokémon like Graveler and Rhydon should be careful of its Iron Tail attack. Be sure to restore your Pokémon's health as necessary to avoid a knockout due to its Quick Attack move.
VS Red
A hailstorm blows in as the battle begins. The falling bits of ice will damage all non-Ice Pokémon each turn, except those with Hail (weather condition).

Lapras's Brine doubles in power if the target is already weakened, and Body Slam has a good chance of paralyzing the target. Psychic is mostly for Water Pokémon that resist its other attacks, though it can also deter Fighting Pokémon aiming to inflict super-effective damage. Its high HP makes it difficult to wear down, so try Electric-, Grass-, Rock-, and Fighting-type moves to take it down.
Red leads with his first partner, Pikachu. As it has reached an incredible level 88, it is not an opponent to be underestimated. As if it was not dangerous enough on its own, the Light Ball it holds doubles the power of each of its moves. Ground Pokémon are best here, as they are immune to Electric moves, and Pikachu takes serious damage from Ground attacks.

Snorlax has a variety of strong moves, though it will likely avoid using Shadow Ball because of its low Special Attack. Conversely, its high Attack stat allows it to deal serious damage with Crunch and Giga Impact. Crunch may even lower the target's Defense, making the behemoth even more dangerous. Giga Impact is likely the biggest threat, as few Pokémon can survive the combination of 150 base power, Snorlax's high Attack stat, and the same-type attack bonus it receives. Like Pikachu, it is only vulnerable to moves of a single type, the Fighting type. Low Kick is especially useful, as it deals more damage to heavier targets.
At level 80, Lapras is Red's lowest-leveled Pokémon. Due to the hailstorm blowing over the battlefield, the accuracy of its Blizzard move is boosted to 100%. Psychic may cut the target's Special Defense, increase the damage it sustains. Use Fighting-, Rock-, Grass-, and Electric attacks to chip away at its high HP. Physical moves are most effective, as they target its weaker physical Defense.

Venusaur takes serious damage from Fire-, Ice-, Flying-, and Psychic attacks. Sleep Powder and Giga Drain allows it to replenish its health while the target is incapacitated. Sludge Bomb is a strong move that may poison its opponent, but Poison and Grass moves combined have poor coverage. Frenzy Plant is a powerful attack that forces the user to rest on the next turn, and Venusaur's Overgrow Ability and Giga Drain gives it a power boost when its health is low.
Snorlax has a massive amount of HP. Its high physical Attack lets it inflict a good deal of damage with Crunch, which may lower the target's physical Defense. A stat drop like this can quickly become a nightmare for a target hit by Giga Impact. Snorlax is immune to Ghost attacks, and only takes serious damage from Fighting moves.

Charizard is vulnerable to Water, Electric, and especially Rock moves. It excels in Special Attack and Speed, which lets it wreak havoc with its powerful moves. Air Slash may make the target flinch, and Blast Burn deals serious damage and forces it to rest on the next turn. No combination of two types can resist both Fire- and Dragon attacks, so Charizard has great coverage with Dragon Pulse.
His Venusaur can lull the target to sleep with Sleep Powder, and sap its HP for its own with Giga Drain. Frenzy Plant is a massively powerful move that forces the user to recharge on the next turn. A Grass Pokémon, it fares poorly in extreme heat or cold, so use Fire and Ice moves to wear it down.

Blastoise is afraid of only two types of moves, Grass and Electric. However, as long as it can use Blizzard, Grass Pokémon should avoid the battle. Flash Cannon and Focus Blast both have a chance of lowering the target's Special Defense, a tactic that allows the defensive Pokémon to deal more damage than usual. Like Venusaur's Frenzy Plant and Charizard's Blast Burn, Hydro Cannon is a powerful move that receives a same-type attack bonus and another power boost when its health is low, due to its Torrent Ability.
Though Charizard's physical Attack is lower than its Special Attack, Flare Blitz is still a powerful move that inflicts recoil damage and may burn the target. Like Venusaur's Frenzy Plant, Blast Burn is such a powerful attack that it forces the user to recharge after using it. Charizard takes massive damage from Rock attacks, but is also vulnerable to Water- and Electric moves.

Many of his Pokémon know Blizzard to exploit the hail in Mt. Silver, which itself can be used to chip away your health, so it is recommended to attempt replacing it with another weather condition.
Blastoise is a more defensive Pokémon than the others, but should still not be taken lightly. Blizzard hits with 100% accuracy, and gives it a way to counterattack against Grass Pokémon. Both Focus Blast and Flash Cannon may cut the target's Special Defense. This lets it deal even more damage with Hydro Cannon, the Water version of Frenzy Plant and Blast Burn. Blastoise falters against Grass and Electric attacks, and its lower physical Defense means that physical moves are most effective.

After the battle, Red pauses for a moment in stunned silence. Then, in the blink of an eye, he disappears. He is not gone for good though, as defeating the Elite Four and Champion again will cause him to reappear here. The credits roll for the second time, and you resume your adventure back home in New Bark Town.

Afterwards, you find yourself back home in New Bark Town. Though the credits have rolled once more, there is still more to do. As Professor Oak was the one who gave you permission to scale the mountain, he will want to hear about your battle with the reclusive former Champion.
Having scaled the mountain and defeated the legendary Trainer, the final remaining task is to complete the Pokédex. There are currently 493 known species, so there is plenty of training left to do!

This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Mt. Silver Cave

Mt. Silver, Lower Mountainside
Mt. Silver, 2F
Mt. Silver, Upper Mountainside
Mt. Silver, 3F
Mt. Silver, Summit

Mt. Silver is a hallowed mountain that rises up between Johto and Kanto. These caves are home to powerful Pokémon, so only certain Trainers deemed up to the challenge are permitted to enter.

1F

VS Moltres

Moltres is the next member of the legendary birds. Begin with Water- and Electric-type attacks to wear its health down quickly, then follow up with Grass, Fire, Bug, Fighting, and Steel moves to chip away at it even further. Consider inflicting status ailments like Sleep and Paralysis to restrict its movements, and be sure to bring along some healing items as well.

After the battle, either travel back to the entrance, or simply use an Escape Rope. Take a moment to visit the Pokémon Center if necessary, then use Rock Climb to scale the nearest wall and step out onto the mountainside.

Lower Mountainside

Go south to reach an Escape Rope, then follow the trail up the mountainside. Pick up TM76 (Stealth Rock) from the south end of the uppermost level, then go north. Move down the first stairway and enter the nearest cave opening.

Main chamber (Northeast)

Move northward to pick up a Full Restore, then exit back to the mountainside.

Lower Mountainside

Continue down the mountainside, then go south and enter the cave opening on the middle level.

Main chamber

Follow the upper-level path westward, then turn north. Climb up the large stairway and enter the cave opening in the north wall.

2F

This chamber houses a large, deep crater that forces travelers to wander in circles to reach the upper levels. Climb up the first two stairways to reach the middle level, then move in a counter-clockwise direction to reach a Max Elixir. Continue up to the second-highest level, then move clockwise to collect a Max Revive. Climb the northwest stairway to the highest level; go south and use Rock Smash to reach a Calcium. Exit through the northern cave opening to reach the mountain's snow-covered heights.

Summit

A Mythical Meeting

Cross over the narrow, snow-covered ridge to finally meet Red, former Champion of the Kanto region. He and his Pokémon have been in training here since he gave up his Champion title, and that training has resulted in each of his Pokémon reaching sky-high levels. Even with a type advantage, Red's Pokémon will not go down without a fight.

VS Red

A hailstorm blows in as the battle begins. The falling bits of ice will damage all non-Ice Pokémon each turn, except those with certain Abilities.

Red leads with his first partner, Pikachu. As it has reached an incredible level 88, it is not an opponent to be underestimated. As if it was not dangerous enough on its own, the Light Ball it holds doubles the power of each of its moves. Ground-type Pokémon are best here, as they are immune to Electric moves, and Pikachu takes serious damage from Ground attacks.

At level 80, Lapras is Red's lowest-leveled Pokémon. Due to the hailstorm blowing over the battlefield, the accuracy of its Blizzard move is boosted to 100%. Psychic may cut the target's Special Defense, increase the damage it sustains. Use Fighting-, Rock-, Grass-, and Electric-type attacks to chip away at its high HP. Physical moves are most effective, as they target its weaker physical Defense.

Snorlax has a massive amount of HP. Its high physical Attack lets it inflict a good deal of damage with Crunch, which may lower the target's physical Defense. A stat drop like this can quickly become a nightmare for a target hit by Giga Impact. Snorlax is immune to Ghost-type attacks, and only takes serious damage from Fighting-type moves.

His Venusaur can lull the target to sleep with Sleep Powder, and sap its HP for its own with Giga Drain. Frenzy Plant is a massively powerful move that forces the user to recharge on the next turn. A Grass-type Pokémon, it fares poorly in extreme heat or cold, so use Fire and Ice moves to wear it down.

Charizard takes massive damage from Rock-type attacks, but is also vulnerable to Water- and Electric-type moves.

Blastoise is a more defensive Pokémon than the others, but should still not be taken lightly. Blizzard hits with 100% accuracy, and gives it a way to counterattack against Grass Pokémon. Both Focus Blast and Flash Cannon may cut the target's Special Defense. This lets it deal even more damage with Hydro Cannon, the Water-type version of Frenzy Plant and Blast Burn.

Having scaled the mountain and defeated the legendary Trainer, the final remaining task is to complete the Pokédex. There are currently 493 known species, so there is plenty of training left to do!
