-----
Mahogany Town is a quiet mountain town located at the intersection of Routes 42, 43, and 44. The area once concealed an underground complex that served as a ninja hideout. There is no official Poké Mart here, but a souvenir shop offers an assortment of items for sale. The seventh Gym can be found here.

When you get back to Goldenrod, you'll notice that Team Rocket grunts are blocking off many of the buildings, including the Gym and the Flower Shop, as well as the Happiness Rater and the Bike Shop.  Luckily, the Poké Center and Dept Store are still accessible.  Get over to the Radio Tower when your team is ready.  A single Rocket is blocking access to the upper levels of the tower, so trek down to the now-deserted Goldenrod Underground and talk to the only guy around, another Rocket, who gives you a Rocket uniform to change into.  Head back up into the tower.

The grunt will move out of the way, but your rival will show up and expose you, forcing the Rocket to attack you.
The Pushy Salesman
There is a man on the east side of town that stops anyone from reaching 44. He states that as you are new in town, you should definitely try a RageCandyBar for the low price of pdollar300. The item is a local specialty, named for the nearby Lake of Rage.

A second man blocks the entrance to the Mahogany Gym as well. He asks if you have seen a man with a black cape who has been investigating strange radio waves near Mahogany Town and the Lake of Rage, and wonders aloud who he may be. The lake is located to the north, beyond 43.
road

The defeated grunt runs upstairs to alert the other Rockets, and your rival, after blowing your disguise, is perfectly happy running off, muttering about defeating that Dragon Tamer.  It seems that the Radio Tower's director is being held hostage on the fifth floor, so your first objective is to rescue him.  Fortunately, you can leave at any time to heal up at the Poké Center.

43 connects Mahogany Town to the Lake of Rage. The main road passes through a gate, while a grassy trail winds its way through the trees.

The Greedy Guards
Travelers who wish to take the easier path to the lake and stay on the main road are forced to pass through the gate. Team Rocket knows this, and has dispatched two Grunts here. Anyone who enters the gate is immediately confronted by the pair, and forced to pay pdollar1,000 as a toll.

Lake of Rage
The second floor has four Rocket grunts standing guard (as well as a few hostage DJs). Beat the Rockets here, and head up to the third floor.
The Lake of Rage, also known as Gyarados Lake, is the largest lake in Johto. According to a local Fishing Guru, the lake was created when rampaging Gyarados altered the landscape and the resulting crater eventually filled with rainwater. The lake has not been the same since the men dressed in black appeared, and there have even been sightings of a strangely-colored Gyarados. The area experiences frequent rainfall, which often leaves the western woods submerged.

5F: Director's Office
When you get to the Director's office, you'll find not the Director, but Petrel in disguise again. He'll note that the director is elsewhere, and then challenge you a battle. This battle can be very easy or very hard, so make sure that your moves are at least normal effectiveness so that you don't get poisoned by his Pokémon.
Peace Disturbed
Something has been disturbing the Pokémon living in the lake, and now the Gyarados are angry. One of them can be seen just offshore. Unlike others of its species, this individual seems to have evolved under mysterious circumstances that resulted in its unusual coloring. It will not calm itself, so it must be caught or defeated.

Petrel hands over the List of key items in Generation IV, which opens up the locked door at the southern end of the Goldenrod Tunnel.  Rest your team, save your game, and head into the tunnel.

Goldenrod Tunnel
When the battle ends, you find a Red Scale floating on the water. Climb back onto shore and speak to the man reading the sign. He has been investigating rumors that all of the Magikarp in the lake are being forced to evolve prematurely. He introduces himself as Lance, and asks for your help. He believes that a mysterious radio signal originating in Mahogany Town is the cause, and flies off on his Dragonite to find the source.

You'll encounter another Kimono Girl on the way, and then your rival shows up yet again. This time, however, he wants to fight you.
Mahogany Town
Just a Souvenir Shop
Upon entering the shady shop, you see Lance's Dragonite using Hyper Beam to attack one of the workers. Lance confirms that the strange radio signal is coming from this location, and pushes past the shopkeeper to reveal a hidden stairway leading underground.

After your rival leaves, you'll run across a puzzle involving switches. The correct sequence of switches to press is blue, green, and then red.  Pressing the switches in this order will open the necessary doors for you to reach the door in the southeast.  Fight the female grunt, then walk through the door.
B1F
When you step in front of the first Persian statue, you are forced to battle two Grunts in quick succession. It turns out that each Persian statue on this floor is equipped with a hidden security camera, and passing in front of one causes the same two Grunts to confront you.

Now, you'll find yourself underneath the Dept Store.  Grab the Ultra Ball, and follow the hallway around to the east.  Pick up the Ether in the southeast corner, and continue north.  Detour up the stairs in the northeast to reach an In-battle effect item, and walk back down.  Fight one last Rocket grunt, grab the 82 near the Radio Tower's Director, and speak to him in the center of the floor.  He'll give you the List of key items in Generation IV, which unlocks those shutters on the Radio Tower's third floor.  Get back to the tower to finally clear out the Rockets!

Swipe the List of key items in Generation IV through the slot, and the door opens. Fight the lone grunt, and head up the stairs.
Continue west and take the first doorway to head south. Defeat Scientist Gregg in the interior room, then grab the Guard Spec. and examine the computer to disable the security cameras. Leave the room and head east to reach a Hyper Potion. Go south and follow the hallway westward to get a Nugget, then take the stairs in the southwest.

B2F (South)
Lance is waiting for you here, and heals your Pokémon before continuing on. The nearby door to the Radio Transmitter features a voice-recognition system so that only approved people may enter. Continue eastward to fight another two Rocket Grunts. Take the stairs down to the lowest floor.

B3F (Southeast)
Lance informs you that reaching the boss requires the voice of a certain person, and identifies this person as Petrel, a Rocket Executive. It seems that the man is hiding out in their leader's office, which is protected with two passwords. Pick up the Full Heal near the east wall, then battle Scientist Ross and the female Rocket Grunt in the eastern room. Defeated, she gives up the first password: "SlowpokeTail". Move on to the southwest room to fight Scientist Mitch, then defeat another Rocket Grunt to learn the second password: "Raticate." Collect the X Special and Protein near the potted plants, then head north. Pick up 49 near the north wall, then climb the northeast stairs.

Head all the way to the west, where you are challenged by another Rocket Grunt. Go down the stairs to reach the boss's room.
road

B3F (Northwest)
When you approach the Executive's room, Silver appears. He insists that he will be the one to eliminate Team Rocket, then runs off. Before opening the door, climb the southern stairs to a separate area of B2F.

4F
B2F (West)
Pick up the item, 46, then go back downstairs.

You know you're getting close when the Rocket executives themselves are guarding the stairs.  Fight Proton, grab the Poké Ball, and run up the stairs.
B3F (Northwest)
Collect the Ultra Ball to the east, then examine the door to enter the two passwords, and the door opens. The man inside identifies himself as Giovanni, the leader of Team Rocket. He soon abandons his disguise after realizing that he does not sound the same, and reveals himself as Petrel, one of the group's Executives. Petrel assumes that you are headed to the Radio Transmitter, and reveals the password: "Hail Giovanni". It does little good however, as the door will not open unless the password is spoken with his voice.

Petrel explains that Giovanni disappeared after disbanding Team Rocket three years ago, but that the group has continued on since then, planning for his eventual return. He hurries off, and the Murkrow that was standing in the corner approaches you and recites the password, mimicking Petrel's voice. It soon wanders off, so hurry after it as it leads you back to the southern part of B2F.

Fight Ariana, then step inside the elevator to reach the tower's Observation Deck.
B2F (South)
When you approach the door to the Radio Transmitter, Murkrow screams the password as it mimicks Petrel's voice. The voice-recognition system is fooled, the door opens, and Murkrow wanders away. When you step inside, another Rocket Executive, Ariana, and a Rocket Grunt ambush you in an attempt to force a 2-on-1 battle, but their plan is short-lived. Lance and his Dragonite show up just in time, turning the fight into a 2-on-2 battle, instead.

Observation Deck
One Rocket executive left!  Walk up to Archer, the current leader of Team Rocket.  Archer tells you that seizing the Radio Tower was all part of their plan to call Giovanni away from his solo training, and to reclaim the gang's former glory. Battle against Archer and put an end to Team Rocket's wishful thinking!
Afterward, Ariana claims that their broadcasting experiment is a success, despite their defeat here. They are unconcerned what happens to their hideout, as they apparently have bigger plans. Team Rocket flees the building, and Lance inspects the generator. He cannot find a power switch, and determines that to shut it down, the six Electrode that power it must be removed. The two of you split the task, so catch or defeat the three on the left side to put an end to Team Rocket's plan.

Once you defeat him, Archer laments that their operation was in vain.  Like Giovanni had done FireRed and LeafGreen, he formally disbands Team Rocket, and disappears.
With the machine disabled, the radio signal has finally stopped. The Lake of Rage can now return to normal, and Lance thanks you with an item that he found here: 05. Follow him back upstairs, then step on the nearby warp tile for a shortcut to the entrance.

The Director walks up to you, and thanks you for chasing the gang away.  To show his appreciation, he gives you the List of key items in Generation IVHG / List of key items in Generation IVSS.  The Director tells you that the Radio Tower stands on what was once the site of an old tower, and while it was being demolished to make room for the Radio Tower, that shimmering feather was found at the top.  Once the Director leaves the Observation Deck, you're free to leave the tower. Speak to the girl near the Card Key door on 3F to get 11, and talk to DJ Mary on 4F to get a In-battle effect item.

Now that you've managed to thwart Team Rocket's plans, your next task is to get your eighth Gym badge and challenge the Pokémon League. You will also now be able to face trainers whose numbers are in your Pokégear in a rematch when they are in contact with you and agree to a rematch. When ready to continue your journey, fly back to Mahogany Town, and head east to 44.
The Mahogany Gym specializes in Ice Pokémon. Ice-type moves are super effective against Dragon-, Flying-, Grass-, and Ground Pokémon, while Ice-type Pokémon are weak to Fighting-, Fire-, Rock-, and Steel moves.

Route 44
The Gym is filled with slippery, ice-like tiles. When stepped on, the challenger is sent sliding until they reach a patch of normal flooring or some other obstacle. In the first room, slide northward to the ice block, then move west, north, east, and north again. In the second room, stand near Skier Diana and slide eastward to the ice block, then loop around from the same direction to continue northward. In the third room, battle Boarder Deandre, then slide eastward to the nearest ice block. Slide north and battle Skier Jill, then move east, south, and west. This leads to the large stalagmite in the southwest corner. slide north, east, north, east, and north again to battle Boarder Gerardo. Finally, move west then north to reach the Gym Leader.

44 is a verdant, tree-lined path. Between its two lakes, you'll find the area's single patch of tall grass. Trade phone numbers with Fisherman Wilton by the northern lake, and he'll inform you when wild Remoraid are swarming.  Make your way to the route's east end to reach the entrance to the frozen Ice Path, but be sure to bring along a Pokémon that knows Strength; there are plenty of inconveniently-placed boulders inside the cave.
Pryce's Seel is vulnerable to Grass- and Electric moves. Despite being a Water Pokémon, it can still fight back against unsuspecting Grass Pokémon with Ice attacks. His Dewgong is much the same, but also takes serious damage from Rock- and Fighting moves. His Piloswine can use Blizzard, the strongest Ice attack, but its typing leaves it with the most weaknesses of Pryce's team, with five: Fighting-, Steel-, Fire-, Water-, and Grass-type moves.

1F
After the battle, Pryce awards you the Glacier, which enables the use of Whirlpool in the field. He also gives you 07 as a prize.
As you enter, you'll notice that the floors are sporadically covered by a glaze of ice, making attempts to traverse the cave more difficult.  From the entrance, slide over the first stretch of ice, and continue on to the second.  This one is a bit harder; you need to slide ↑, ←, ↑, ←, ↓, ←, ↑, → to reach the clear patch of ground in the center.  Slide across the ice patch to the east (→, ↑, ←, ↓, ←, ↑, →) to reach the item, 07.  Backtrack a little, and walk up across the rock ledge to reach the stairs in the northeast.

B1F
On this floor, you'll need to drop the four boulders down each of the four holes in the floor.  Walk up north around the row of ice-covered stones, and south to reach the first two boulders.  Push the bottom boulder →1, ↓3, ←5, ↓1, and →1 to drop it through the hole to the floor below.  While you're nearby, head back north to the other boulder, and push it ↑4.  Walk around to the southeast, and head up along the east wall to the third boulder.  Shove this one ←1, ↓5, ←1, ↓3, ↑1, and ←4 to drop it through the southeastern hole.  Walk north past that hole, and you'll find the fourth boulder - push this one ↑2, →2,↑3, and ←2.  Three down, one to go!  Now that you're on the opposite side of the first boulder, push it →1, ↓1 through the northwest hole, and you're done.  Head down the northeast stairs.

B2F
Before you head for the next set of stairs, don't pass up the Potion sitting along the western wall.  Start by sliding ↓ from the northeast stairs (pick up the Vitamin hidden in the wall), then ←, ↑, ←, ↓, and ← to reach it.

Start by the northeast stairs again, and this time slide ← across the ice to bump into the first boulder.  Slide ↓, ←, ↑, then → to reach the clear bit of ground in the center of the floor.  Grab the Status ailment healing item and head downstairs.

B3F
Not much to see here. Grab the Type-enhancing item (you don't need Rock Smash for this), and take the eastern stairs back to the next area of B2F.

B2F
Walk down and around onto the rock ledge, and stand two spaces east of the side of the platform.  Slide south across the ice, and turn east to reach 72.  Take the stairs in the southwest back the next area of B1F.

B1F
You'll find another ice puzzle here, as well as a lone boulder.  Shove the rock a single space to the south, then slide up and around over the ice to reach the Vitamin.  Take the western stairs to reach the tiny eastern area of 1F.

1F
Grab the Vitamin near the stairs, and head south.  You'll see another Kimono Girl to the south, stuck on the ice.  Of the two open spaces at the ice's edge, stand on the right-hand side and slide ↓, ←, ↓, and → to reach her.  After a quick shove, she thanks you and leaves.  From here, you can slide directly south to reach the exit.  Otherwise, from the spot of ice next to the Kimono Girl, slide ←, ↑, →, ↓, →, and ↓ to reach the Vitamin.

Step outside to reach Blackthorn City.
Desperate Times
Upon leaving the Gym, you receive a call from Professor Elm. He informs you of strange radio broadcasts that mention Team Rocket. It seems that the group has one more card to play, so hurry back to Goldenrod City's Radio Tower to finally put a stop to their plans.

This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Mahogany Town

Mahogany Town

Mahogany Town is a quiet mountain town located at the intersection of Routes 42, 43, and 44. The area once concealed an underground complex that served as a ninja hideout. There is no official Poké Mart here, but a souvenir shop offers an assortment of items for sale. The seventh Gym can be found here.

The Pushy Salesman

There is a man on the east side of town that stops anyone from reaching Route 44. He states that as you are new in town, you should definitely try a RageCandyBar for the low price of $300. The item is a local specialty, named for the nearby Lake of Rage.

The Shady Sightseer

A second man blocks the entrance to the Mahogany Gym as well. He asks if you have seen a man with a black cape who has been investigating strange radio waves near Mahogany Town and the Lake of Rage, and wonders aloud who he may be. The lake is located to the north, beyond Route 43.

Route 43

Route 43

Route 43 connects Mahogany Town to the Lake of Rage. The main road passes through a gate, while a grassy trail winds its way through the trees.

The Greedy Guards

Travelers who wish to take the easier path to the lake and stay on the main road are forced to pass through the gate. Team Rocket knows this, and has dispatched two Grunts here. Anyone who enters the gate is immediately confronted by the pair, and forced to pay $1,000 as a toll.

Lake of Rage

Lake of Rage

The Lake of Rage, also known as Gyarados Lake, is the largest lake in Johto. According to a local Fishing Guru, the lake was created when rampaging Gyarados altered the landscape and the resulting crater eventually filled with rainwater. The lake has not been the same since the men dressed in black appeared, and there have even been sightings of a strangely-colored Gyarados. The area experiences frequent rainfall, which often leaves the western woods submerged.

VS Gyarados

As a Water/Flying-type Pokémon, Gyarados is vulnerable to Electric- and Rock-type attacks. Using these moves first will wear it down quickly. Follow up with Fire-, Water-, Fighting-, Bug-, or Steel-type moves to further chip away at its health.

Dragon Special

When the battle ends, you find a Red Scale floating on the water. Climb back onto shore and speak to the man reading the sign. He has been investigating rumors that all of the Magikarp in the lake are being forced to evolve prematurely. He introduces himself as Lance, and asks for your help. He believes that a mysterious radio signal originating in Mahogany Town is the cause, and flies off on his Dragonite to find the source.

Team Rocket HQ

The Team Rocket HQ is a large complex hidden beneath Mahogany Town. Formerly the base of operations for a ninja clan, Team Rocket has put the old traps to use to thwart anyone attempting to interfere with their plans.

B1F

When you step in front of the first Persian statue, you are forced to battle two Grunts in quick succession. It turns out that each Persian statue on this floor is equipped with a hidden security camera, and passing in front of one causes the same two Grunts to confront you.

Move on to the southwest room to fight Scientist Mitch, then defeat another Rocket Grunt to learn the second password: "RaticateTail." Collect the X Special and Protein near the potted plants, then head north. Pick up TM49 (Snatch) near the north wall, then climb the northeast stairs.

B2F (North)

Head all the way to the west, where you are challenged by another Rocket Grunt. Go down the stairs to reach the boss's room.

B3F (Northwest)

When you approach the Executive's room, Silver appears. He insists that he will be the one to eliminate Team Rocket, then runs off. Before opening the door, climb the southern stairs to a separate area of B2F.

B2F (West)

Pick up the item, TM46 (Thief), then go back downstairs.

VS Petrel

Petrel explains that Giovanni disappeared after disbanding Team Rocket three years ago, but that the group has continued on since then, planning for his eventual return. He hurries off, and the Murkrow that was standing in the corner approaches you and recites the password, mimicking Petrel's voice. It soon wanders off, so hurry after it as it leads you back to the southern part of B2F.

With the machine disabled, the radio signal has finally stopped. The Lake of Rage can now return to normal, and Lance thanks you with an item that he found here: HM05 (Whirlpool). Follow him back upstairs, then step on the nearby warp tile for a shortcut to the entrance.

Mahogany Gym

Mahogany Gym
Mahogany Town Pokémon Gym
Leader: Pryce

The Teacher of Winter's Harshness

The Mahogany Gym specializes in Ice-type Pokémon. Ice-type moves are super effective against Dragon-, Flying-, Grass-, and Ground-type Pokémon, while Ice-type Pokémon are weak to Fighting-, Fire-, Rock-, and Steel-type moves.

Pryce's Seel is vulnerable to Grass- and Electric-type moves. Despite being a Water-type Pokémon, it can still fight back against unsuspecting Grass Pokémon with Ice attacks. His Dewgong is much the same, but also takes serious damage from Rock- and Fighting-type moves. His Piloswine can use Blizzard, the strongest Ice-type attack, but its Ice/Ground typing leaves it with the most weaknesses of Pryce's team, with five: Fighting-, Steel-, Fire-, Water-, and Grass-type moves.

Glacier Badge

After the battle, Pryce awards you the Glacier Badge, which enables the use of Whirlpool in the field. He also gives you TM07 (Hail) as a prize.
