Mahogany is a small, quiet town in the northeast mountains that connects Routes 42 to the west, 43 to the north, and 44 to the east. There is no official Poké Mart, but the Souvenir Shop in the center of town offers the usual Poké Balls and Potions in addition to oddities like TinyMushrooms. The east exit is blocked off by a man selling RageCandyBars. The Mahogany Gym is currently blocked off, as well.
Cianwood City is a small, seaside town on a separate landmass to the southwest of mainland Johto. Despite its distance, many Trainers still brave the waters of Routes 40 and 41 to challenge the Cianwood Gym, or to visit Cianwood City known for its unique medicine. Cliff Edge Gate leads west to Routes 47 and 48, but the Johto Safari Zone at the end is still under construction.

Cianwood City Pharmacy
The Cianwood City is located on the south side of town, and has served as the local Poké Mart for the last 500 years. Inform the shopkeeper of the situation in Olivine Lighthouse to receive the SecretPotion, a powerful remedy only dispensed in emergencies.

After dispensing the SecretPotion, the shopkeeper offers traditional medicine for sale.

Then There was One
The house in the southwest part of town belongs to a PokéManiac. Speak to him to learn that he was bullied by someone with "Silver" into giving up one of his Pokémon. He still has one left, but is afraid of what will happen if the thief returns. He asks that you take his remaining Pokémon, a Shuckle, for safekeeping.

Route 43
He will eventually ask for his Shuckle back, but will decide to let you keep it if it has grown friendly enough toward you.

43 links Mahogany Town to a major landmark, the Lake of Rage. Two separate paths lead to the lake; passing through the gate requires a pdollar1000 toll paid to a pair of Team Rocket members, while the western path winds its way through tall grass and past several Trainers.

Lake of Rage
The Lake of Rage is the largest lake in the region. Weathers have flooded the area, causing the lake to engulf the maze-like forest to the west. These waters used to be known as a fishing spot with the liveliest Magikarp around, but now a red Gyarados dominates the entire lake.
The Cianwood Gym specializes in Fighting Pokémon. Fighting-type moves are super effective against Dark-, Ice-, Normal-, Rock-, and Steel Pokémon, while Fighting-type Pokémon are weak to Flying- and Psychic moves.

The Gym is designed to mimic a cliffside, with an artificial waterfall under which the Gym Leader can be seen meditating. First, climb up the west side to battle Black Belt Yoshi and Black Belt Nob. When Nob approaches you, he blocks off the stairway to the uppermost level from this direction. On the east side, battle Black Belt Lao, then cross over the bridge to reach a red button on the west side's uppermost level. Pressing this button turns the winch and raises the pipe, stopping the flow of water.

Chuck's Primeape has a high Attack stat, allowing it to deal considerable damage already. Using Leer cuts the foe's Defense, and Rock Slide lets it fight back against Flying Pokémon. His Poliwrath can lull the target to sleep with Hypnosis, and Body Slam may cause paralysis. As a Water Pokémon, it is also vulnerable to Grass- and Electric moves. Both Pokémon have access to Focus Punch, the strongest Fighting-type move and one that forces the user to first spend a turn readying its attack. If the user is hit before it can strike, the move fails. Healing items like Awakening and Chesto Berry will be helpful, as will using moves like Reflect to boost your Pokémon's Defense.

When the battle ends, you find a Red Scale floating on the water. This can be traded to Mr. Pokémon back on 30 for an Exp. Share.
After the battle, Chuck awards you the Storm, which ensures obedience of all Pokémon up to level 70 and enables the use of Fly in the field. He also gives you 01 as a prize.

The Caped Crusader
Fly Like a Bird
When you return to shore, you meet a man in a black cape with his Dragonite. This is Lance; he has been investigating rumors that all of the Magikarp in the lake are being forced to evolve prematurely. He believes that an odd radio signal from Mahogany is the cause, so follow him back to the suspicious Souvenir Shop.
Upon leaving the Gym, Chuck's wife immediately notices your new Storm, and gives you 02. This field move allows a Trainer to quickly return to any familiar location. She comments how it is a good thing that her husband was defeated, as it gives him a reason to train.

Mahogany Town
Cameron's house
Souvenir Shop
The northeast house belongs to the Cameron, the Photographer. He is not home, but a relative of his invites you to use the camera set up outside to take pictures with your party Pokémon.
As you enter the shop, Lance's Dragonite uses Hyper Beam to ensure cooperation from the shopkeeper. Lance confirms that the strange radio signal is coming from this location, and moves a cabinet to reveal a flight of stairs leading down into the Team Rocket HQ.

Team Rocket HQ
Chasing the Aurora
The far north end of the beach holds a small hill at the foot of the cliffs. It is here that you have your first sighting of the legendary Suicune since it fled from the Burned Tower. When you get too close, it races around you before running out over the waves. Eusine appears a moment later, and challenges you to a battle in order to prove himself to the legendary beast.

VS Eusine
Eusine has a diverse team of Pokémon, but there is still some overlap in weaknesses. His Drowzee can lull the target to sleep with Hypnosis before stealing its health with Dream Eater. Haunter's Mean Look prevents escape while Curse cuts its health in order to afflict the target. Both of these Pokémon are vulnerable to Ghost- and Dark attacks. As an Electric Pokémon, his Electrode takes serious damage only from Ground moves.

Each of the five Persian statues on this floor has a hidden camera that alerts the Rocket Grunts in the security center. Upon stepping in front of one, the same two Rockets show up to attack.

Take the first left and head south to the security center. Defeat Scientist Gregg, grab the Guard Spec., and examine the computer to deactivate the security cameras. Leave the room and turn east to find a Hyper Potion. Turn right and follow the south hallway. Collect the Nugget and take the stairs in the southwest.
After the battle, Eusine promises to keep searching for Suicune, and bids you farewell until your next meeting.

Return to the Olivine Lighthouse and take the elevator to the top floor to deliver the SecretPotion to Jasmine. She administers the medicine to Amphy, and its vitality and light is restored. Seeing it returned to full health, Jasmine promises to return to the Olivine Gym.

Lance is waiting here for you, and heals your Pokémon before running off. Fight the two Rocket Grunts nearby, and take the southeast stairs to the lowest floor.
Grand Opening!
Upon leaving the lighthouse, you receive a call from Warden Baoba. He informs you that the Safari Zone is finally open, and that it can be reached by traveling through Cianwood City's Cliff Edge Gate.

Lance informs you that shutting off the radio signal requires the voice of Petrel, one of Team Rocket's Executives. He is currently hiding out in the office to the northwest, which requires two passwords to enter. Grab the 49 to the north, then battle Scientist Ross and the female Rocket in the southeast room. When defeated, she gives up the first password: SlowpokeTail. Continue on to the southwest room. Defeat the Rocket here to learn the second password, RaticateTail. Pick up the X Special and Protein near the potted plants, then head north. Grab the Full Heal in the hallway, and climb up the northeast stairs.

B3F
Silver appears when you approach. Still reeling after being defeated by Lance, he insists that he is the one who will eliminate Team Rocket, before shoving you aside as he leaves. Take a quick detour up the south stairs to get 46, then input the two passwords to open the doors. Step inside to confront... Giovanni?! The real head of Team Rocket went into hiding after disbanding the group three years ago, and the copycat is Petrel, the second of the Executives. He is so confident that you will not defeat him that he reveals the password to the generator room: Hail Giovanni. Unfortunately, it only works when spoken in his voice.

Defeated, he hurries off. After he leaves, the Murkrow that was sitting nearby demonstrates its ability to mimic voices before running off, as well. It leads you back to the generator room on B2F, then screams the password in Petrel's voice, fooling the voice-recognition system into opening the door. Ariana claims that the experiment was a total success, and that it does not matter what happens to the hideout now. She and the other Rockets flee the town to plan their next move, and Lance goes to inspect the generator. He finds that in order to shut it down, the six Electrode that power it must be removed. He takes care of the three on the right, leaving you to battle the three on the left. With the generator disabled, Lance rewards you with 05. Climb back upstairs and take the warp back to the entrance. With Mahogany now free of Rockets, the Gym has finally reopened.

Route 43 & Lake of Rage
Before challenging the gym, there is one more item to grab, and four more trainers to battle to gain some extra experience. Speak to the guard in the gate to get 36.
Then go to Lake of Rage to battle the four trainers. After that, you should be ready to take on the Gym!

It flees again when you get too close, dashing off eastward toward Mahogany Town. Eusine arrives a moment later, and mentions how you always seem to be around when Suicune appears. He is not worried though, as he believes his desire to search for the Pokémon surpasses your own. He reaffirms his commitment to find out what Suicune is looking for, and hurries off after it.

Pryce's Gym consists of three different rooms, and he has installed frozen tiles in each to thwart all but the most determined Trainers. Reaching him will require moving the blocks to create better stopping points.

Mt. Mortar
Mt. Mortar is a sprawling cave set deep into the northern mountains. It is an optional cave to enter, but contains many valuable items and Pokémon. Navigating the difficult terrain requires the use of Surf, Strength, Flash, and Waterfall. As such, it is not possible to reach every area on the first visit.

This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Cianwood City

Cianwood City

Cianwood City is a small, seaside town on a separate landmass to the southwest of mainland Johto. Despite its distance, many Trainers still brave the waters of Routes 40 and 41 to challenge the Cianwood Gym, or to visit a centuries-old pharmacy known for its unique medicine. Cliff Edge Gate leads west to Routes 47 and 48, but the Johto Safari Zone at the end is still under construction.

Cianwood City Pharmacy

The Cianwood City Pharmacy is located on the south side of town, and has served as the local Poké Mart for the last 500 years.

Speak to him to learn that he was bullied by someone with "piercing eyes and long hair" into giving up one of his Pokémon. He still has one left, but is afraid of what will happen if the thief returns. He asks that you take his remaining Pokémon, a Shuckle, for safekeeping.

He will eventually ask for his Shuckle back, but will decide to let you keep it if it has grown friendly enough toward you.

Cianwood Gym

Cianwood Gym
Cianwood City Pokémon Gym
Leader: Chuck

His Roaring Fists Do The Talking

The Cianwood Gym specializes in Fighting-type Pokémon. Fighting-type moves are super effective against Dark-, Ice-, Normal-, Rock-, and Steel-type Pokémon, while Fighting-type Pokémon are weak to Flying- and Psychic-type moves.

Using Leer cuts the foe's Defense, and Rock Slide lets it fight back against Flying-type Pokémon. His Poliwrath can lull the target to sleep with Hypnosis, and Body Slam may cause paralysis. As a Water Pokémon, it is also vulnerable to Grass- and Electric-type moves.

Cianwood Gym
Storm Badge

After the battle, Chuck awards you the Storm Badge, which ensures obedience of all Pokémon up to level 70 and enables the use of Fly in the field. He also gives you TM01 (Focus Punch) as a prize.

Fly Like a Bird

Upon leaving the Gym, Chuck's wife immediately notices your new Storm Badge, and gives you HM02 (Fly). This field move allows a Trainer to quickly return to any familiar location. She comments how it is a good thing that her husband was defeated, as it gives him a reason to train.

Cameron's house

The northeast house belongs to the Cameron, the Photographer. He is not home, but a relative of his invites you to use the camera set up outside to take pictures with your party Pokémon.

Both of these Pokémon are vulnerable to Ghost- and Dark-type attacks. As an Electric-type Pokémon, his Electrode takes serious damage only from Ground-type moves.

After the battle, Eusine promises to keep searching for Suicune, and bids you farewell until your next meeting.

Olivine City

Olivine Lighthouse

6F

Return to the Olivine Lighthouse and take the elevator to the top floor to deliver the SecretPotion to Jasmine. She administers the medicine to Amphy, and its vitality and light is restored. Seeing it returned to full health, Jasmine promises to return to the Olivine Gym.

Grand Opening!

Upon leaving the lighthouse, you receive a call from Warden Baoba. He informs you that the Safari Zone is finally open, and that it can be reached by traveling through Cianwood City's Cliff Edge Gate.

Olivine Gym

Olivine Gym
Olivine City Pokémon Gym
Leader: Jasmine

The Steel-Clad Defense Girl

The Olivine Gym specializes in Steel-type Pokémon. Steel-type moves are super effective against Ice- and Rock-type Pokémon, while Steel-type Pokémon are weak to Fighting-, Fire-, and Ground-type moves.

The Gym features neither puzzles to solve nor Gym Trainers to defeat, allowing challengers to reach the Gym Leader immediately.

Both of Jasmine's two Magnemite can harass their target with Supersonic and Thunder Wave, though Ground-type Pokémon are immune to the latter. Her Steelix is vulnerable to Fire attacks as well, but can retaliate with Rock Throw against unsuspecting Fire Pokémon. Screech lowers the target's Defense, while Iron Tail may do the same. Its low Special Defense leaves it particularly vulnerable to special Fire- and Water-type attacks.

Olivine Gym
Mineral Badge

After the battle, Jasmine awards you the Mineral Badge. She also gives you TM23 (Iron Tail) as a prize.

Having now explored western Johto, the next destination is the region's mountainous northeast area. Fly back to Ecruteak City and head east to reach Route 42.

Route 42

Route 42

Route 42 connects Ecruteak City to Mahogany Town in the east. The path runs along the base of Mt. Mortar, and is divided twice over by small lakes. Crossing these waters directly requires the use of Surf, but it is possible to detour through the mountain to avoid them. A grove of Apricorn trees grows in the middle of the route.

The Hasty Hiker

Just as you approach the western entrance to Mt. Mortar, a Hiker comes running out of the cave. He apologizes for bumping into you, and gives you HM04 (Strength) to make up for it. This field move lets a compatible Pokémon move large boulders with ease.

Chasing the Aurora

A grove of Apricorn trees grows between the two lakes, blocked by an overgrown tree. Enter this grove to find Suicune again, standing among the trees.
