Version-exclusive Pokémon are Pokémon that are only found in one or two games within a particular set, to encourage trading between players. For example, in Pokémon Ruby and Sapphire, Seedot appears only in Ruby, while Lotad appears only in Sapphire. Therefore, a player with Ruby would not be able to obtain Lotad without trading with a player of Sapphire, and vice versa. Version-exclusive Pokémon usually complement each other in design, type, and location in the wild.
It is typical for several evolutionary families of Pokémon to be version exclusives in the first two games of a set, and then in the third game, some (but not all) version-exclusives from the first two games will be obtainable while some Pokémon that could originally be in both of the first two games will be unobtainable in the third game. For example, the Weedle and Koffing families were obtainable in both Pokémon Red and Blue, but unobtainable in Pokémon Yellow.
Below is a list of Pokémon exclusive to games. The games are separated by Generation as well as by regional Pokédex, meaning that for example, Pokémon FireRed and LeafGreen are grouped together separately from Pokémon Ruby and Sapphire and from Pokémon Red, Green, Blue, and Yellow. Any Pokémon that appears in only some of the games in a group will be listed.
In Pokémon Diamond, Pearl, and Platinum, most of the version exclusives of the Generation III games can be caught in the wild by inserting its respective GBA cartridge into the DS. In Pokémon XD, the seven Pokémon that appear in Ruby or Sapphire but not in Emerald are all obtainable; thus a player of Emerald can complete its regional Pokédex by trading with just one other game instead of two, which is not the case for any other "third version" game.

Phanpy, Donphan, Teddiursa, and Ursaring are available in the opposite paired version in Japan that they are internationally, with the first two in the Japanese Gold and the latter two in the Japanese Silver. However, this change does not occur in HeartGold and SoulSilver's international release.

- After mixing records with a player from a different game, Lotad, Seedot and Surskit can be found swarming somewhere in Pokémon Ruby, Sapphire, and Emerald respectively. This event will not occur until it is announced on TV.
- Wild Banette are exclusive to Sapphire, while wild Dusclops are exclusive to Ruby, but both Shuppet and Duskull can be found in either versions, and can evolve to Banette and Dusclops respectively.

- When Genesect is holding a Drive, the light on its cannon changes color. The Burn and Shock Drives are exclusive to Black, while the Douse and Chill Drives are exclusive to White.
- While Cottonee and Petilil are only available in the wild in Black and White respectively, there is an in-game trade in Nacrene City for the Pokémon which is exclusive to the other game. By extension, this also allows Whimsicott and Lilligant to be obtained in the versions they are otherwise unobtainable in.
- While Volbeat and Illumise are only available in the wild in Black and White respectively, Illumise can breed with any male Pokémon in the Bug Egg Group, Human-Like Egg Group or Ditto to produce Eggs that have an 50% chance of hatching into Volbeat. Likewise, breeding Volbeat with Ditto may produce Illumise Eggs.
- Wild Huntail are exclusive to Black, while wild Gorebyss are exclusive to White, but Clamperl can be found and evolved in both games.
- Metapod, Butterfree, Misdreavus and Poochyena are exclusive to White, while Murkrow and Houndour are exclusive to Black; however, these Pokémon are available in the Pokémon Dream World.
White Forest
The following Pokémon can only be found in White Forest, or can only be obtained by breeding or evolving a Pokémon caught in White Forest, which is exclusive to Pokémon White:
- These Pokémon's fully evolved forms can be encountered and battled in Black City, which is exclusive to Pokémon Black, but are uncatchable there. Also, each game has a limited number of Pokémon species and need to connect to other players in order to increase that number. Only the first forms are obtainable in White Forest, and only at level five.
- Pidgey, Nidoran♀, Nidoran♂, Abra, Machop, Magnemite, Gastly, Rhyhorn, Mareep, Elekid, Magby, Lotad, Surskit, Marill, Ralts, Trapinch, Corphish, Bagon, Starly, and Shinx are also obtainable from the Pokémon Dream World, therefore enabling them, their pre-evolutions, and evolutions to be acquired in Pokémon Black without trading.

- Akin to previous games, VolbeatB2 or IllumiseW2 swarms on Route 3. Illumise can breed with any male Pokémon in the Bug Egg Group, Human-Like Egg Group or Ditto to produce Eggs that have an 50% chance of hatching into Volbeat. Likewise, breeding Volbeat with Ditto may produce Illumise Eggs.
- While Route 12 and Lostlorn Forest have wild Pinsir in White 2 and wild Heracross in Black 2 (without the other one), in the forest's Hidden Grotto (which isn't marked by Pokédex), both can appear, no matter the version.
- As in previous games, wild Huntail are exclusive to Black 2, while wild Gorebyss are exclusive to White 2, but Clamperl can be found and evolved in both games.
- When Genesect is holding a Drive, the light on its cannon changes color. The Burn and Shock Drives are exclusive to Black 2, while the Douse and Chill Drives are exclusive to White 2, similar to the original games.
- White 2's counterpart to the Shiny Gible given away by Benga is a Shiny Dratini; however, Dratini's evolutionary line can be caught in the wild in both versions, whereas the Gible line cannot.
- Normally unavailable, Regice and Registeel can be caught in the Black 2 and White 2, respectively, after trading respective keys from game which has unlocked them. Initially, Regice's key is unlocked in White 2, and Registeel's in Black 2.

- While single encounters for wild PlusleX and MinunY on Route 5 are version-exclusive, they can still be found in a horde in both versions.

"Kalos legal"
In Generation VI, a new marking was introduced: a blue ⬟ appearing next to the set of user markings (●, ▲, ■, ♥, ★ and ♦) on the Pokémon's summary screen. This indicates a Pokémon obtained in Generation VI. When the rules of a tournament are restricted to "Kalos Pokémon" only, then only Pokémon with the mark may be used. Pokémon that are bred or captured in a Generation VI game will have this mark.
The following Pokémon can be brought into Pokémon X and Y using the Poké Transporter application, but because they cannot be captured or bred in Generation VI, there is no legal way for them to have the ⬟ mark:

The following Pokemon cannot currently be obtained with a ⬟ mark, but were obtainable in Ruby and Sapphire. It remains to be seen if they can be obtained in Omega Ruby and Alpha Sapphire, and if so, whether they will have the ⬟ mark.

Pokémon Mystery Dungeon
As trading is not possible between these games, the listed Pokémon will appear in the wild only when a rescue mission involving the Pokémon is completed. This requires a Wonder Mail Code from the alternate version, in which the Pokémon is normally found.

- All version-exclusive Pokémon in these games can be unlocked in the other game through Wonder Mail except those exclusive to Explorers of Sky. Note that Riolu and Lucario will only appear after graduating from the guild in Explorers of Sky due to Riolu being a starter Pokémon.
In the anime
For the first time in the anime's history, two different versions of a movie were released. Victini and Zekrom features the Victory Pokémon Victini and the Deep Black Pokémon Zekrom, while Victini and Reshiram features Victini and the Vast White Pokémon, Reshiram. Much like the games, there are Pokémon that are exclusive to each movie.

- Ash's Tranquill appears in both versions of M14, however, in Victini and Zekrom, wild Tranquill also appear in the intro.
- Blitzle appears in both versions of M14, but under different circumstances. In Victini and Reshiram, wild Blitzle appear in the intro, while in Victini and Zekrom, one appears under the ownership of Luisa.
- Golurk appears in both versions of M14 under the ownership of Juanita. However, it is Shiny in Victini and Reshiram.
- Hydreigon appears in both versions of M14 under the ownership of Carlita. However, it is Shiny in Victini and Zekrom.
Trivia
- Due to a large number of wild Pokémon that can only be caught on White Forest which is an area that is exclusive only to Pokémon White, Pokémon White has the largest number of version-exclusive Pokémon of any Pokémon game to date.
