The Shop in Pokémon Masters EX is a facility run by Tricia where players can exchange items, scout for new sync pairs, and use real-world currency to purchase Gems.
Sync pair scout
- Main article: Sync pair → Sync pair scout
Players can recruit sync pairs that are not available through the main story through sync pair scout. It costs 300 gems (or 100 paid gems) to scout one sync pair, which is chosen randomly from a pool of sync pairs.

If rainbow sparks appear when the Pokémon Center doors open at the end of the scouting animation, at least one 5★ sync pair is guaranteed to be scouted.
Ticket scout
Similar to sync pair scout, players can recruit sync pairs through ticket scout. Ticket scout contains 5★-Guaranteed scouts, in which one 5★ sync pair can be scouted for 5★ Scout Tickets ×30.
There are 9 pools available to scout from: one for each region, and a general pool that combines all 8 regional pools. Region-specific pools require tickets specific to that region (example: the Sinnoh pool requires 30 Sinnoh tickets), while the general pool requires general-pool tickets instead. Appearance rates are evenly divided among all pairs in each pool.
During special seasonal scouts or other limited scouts, a ticket scout may be available for the featured sync pair.

Purchase Gems

This section offers Gems that can be purchased with real-world currency. Gems obtained this way are classified as "Paid Gems", while Gems obtained through free methods are classified as "Non-paid Gems". Certain sync pair scouts or shop items only allow the use of Paid Gems, but otherwise the two types are interchangeable.
Gems are purchased in packs, which are further divided into:
- General packs that can be purchased at any time
- Timed packs that have purchase limits per day, week, or month.
Purchase bundles
This section offers Gems bundled with packs of items, which can be purchased with real-world currency. Additionally, items related to hatching Eggs can be purchased using Paid Gems.
New player bundles
These bundles are aimed at new players.
Special completion bundles
These bundles will unlock special missions, which must be completed to receive some of the purchased Gems.
- The missions' objectives will still be tracked before the appropriate bundle is purchased.
- If a mission's objective is met before purchasing the bundle, and then the bundle is purchased, the mission will immediately be cleared.
- Alternatively, a bundle's missions will automatically clear 60 days after the bundle is purchased, even if the objectives were never met.

Exchange gear

Unwanted gear can be exchanged at the shop, in return for Coins and Type-specific Thread / Scissors / Needle materials. Notably, this is the only way to obtain the latter, which are required for upgrading 3★ gear.
The Type and categories of materials obtained will match the Type and category of the gear piece sold.
- For example: selling a Psychic Bandanna will yield Psychic Scissors.
The amount of Coins and materials received depends on the rarity of the gear sold, the gear's current level, and how many times the gear's level cap has been raised.
- Each gear effectively has a "base value" when sold at Lv. 1 with no upgrades and no level cap increases.
- For each time the gear's level has been raised (not counting Lv. 1), add the base value's Coins, and add 50% of the base value's materials.
- For each time the gear's level cap has been raised, do not add the base value's Coins, but add 100% of the base value's materials.
