Slogan
The mystical city where history slumbers. (Japanese: れきしが ねむる しんぴの まち The mystical city where history slumbers.)
History
Sootopolis City is located inside of a giant crater.
In Pokémon Ruby, Sapphire, and Emerald, the crater is that of an underwater volcano which erupted and forced itself out of the sea many years ago, eventually filling with rainwater, also known as a caldera.
In Pokémon Omega Ruby and Alpha Sapphire, the crater was formed by a giant meteorite impact into the ocean of the Hoenn region a thousand years ago, eventually filling with rainwater. People soon began to dwell in the crater for its warm, fresh water and a city soon came forth. The great tree in front of the Cave of Origin was received from AZ when he visited from the Kalos region. The seal on Sky Pillar can also only be opened by a descendant of the ancient Sootopolitans.
To navigate the city, people have to climb many flights of stairs and Dive under the sea. This causes many of the locals to get into good shape.
Role
Delta Episode
During the Delta Episode, after Steven has informed Wallace of the plan to enter the Sky Pillar, Wallace is outside the Cave of Origin talking to the guard about the great tree. He invites the player to follow him to the Sky Pillar's entrance on Route 131, then leaves.

Sootopolis City in the anime
In the anime, the volcano Sootopolis City is built upon opens up at one side, giving access to ships and boats. After leaving Izabe Island, Ash and his friends arrived in Sootopolis City in The Great Eight Fate!, with Ash hoping to earn his final Hoenn League Badge from the local Gym Leader so that he could enter Hoenn's Pokémon League Conference.
Upon arriving, the group learned of an event at the local amphitheater, where they saw Juan, the Sootopolis Gym Leader, putting up a captivating display with his Water-type Pokémon. Team Rocket interrupted the festivities and attempted to steal Juan's Pokémon, but were quickly dispatched of by his Milotic. After the incident, Juan and Ash's group boarded a boat to the Sootopolis Gym. Along the way, Juan revealed that in addition to being a Gym Leader, he was also a Top Coordinator, explaining the beauty of his earlier performance.
At the Sootopolis Gym, Ash learned that the Gym challenge would consist of a Double Battle followed by a Single Battle, with the Gym's battlefield being changed between rounds. Ash succeeded in defeating Juan's Sealeo and Seaking to clear the Double Battle round, moving him on to the Single Battle round. The battle continued in Eight Ain't Enough! and eventually ended in Ash's victory, earning him the Rain Badge and qualifying him for the Ever Grande Conference. Juan also informed the group of an upcoming Pokémon Contest in Pacifidlog Town, which May was eager to participate in, so the group decided to visit there before they'd head to Ever Grande City.
In Our Cup Runneth Over!, Wallace was mentioned to have been the Sootopolis Gym Leader before he became the Champion of Hoenn. After being replaced as the reigning Champion by Steven sometime prior to Mega Evolution Special II, Wallace returned to being the Sootopolis Gym Leader, as shown in Reuniting for the First Time!, where he battled Ash in Lilycove City and rewarded him with a second Rain Badge after losing to him.

Pokémon Adventures
Sootopolis City was first mentioned in Stick This in Your Craw, Crawdaunt! I, where Mr. Briney mentioned how his Whiscash, Whisko, had sensed multiple earthquakes happening in Sootopolis.
After Team Aqua and Team Magma awakened Groudon and Kyogre at the Seafloor Cavern, the two Legendary Pokémon confronted each other in Sootopolis City in The Beginning of the End with Kyogre & Groudon XII, where they began a fierce battle with each other. In order to prevent the immense energy resulted by the battle from going out of control, Steven, Wallace, and the Elite Four used the legendary giants' Superpower to contain the energy in Sootopolis City. Due to the containment field created by the giants covering the city everywhere above it, the excess energy from the battle was forced downwards, causing the entire city to rise into the air. In It All Ends Now IV, the battle was stopped by Ruby and Rayquaza, bringing the city back down to its proper place.
However, as Groudon and Kyogre headed to their sleeping grounds, it turned out that the stress of controlling the legendary giants had caused Steven to die, while the same soon also happened to Norman, due to him having controlled Rayquaza, causing the Legendary Pokémon to escape. In It All Ends Now V, Archie and Maxie emerged from the Cave of Origin and stole the Red and Blue Orbs from Ruby, intending to restart the crisis. In It All Ends Now VI, Wallace, who had recently inherited Steven's Champion title, arrived to fight Archie and Maxie, but he was forced to surrender when they took Winona, his beloved, as a hostage. In It All Ends Now VIII, Ruby and Sapphire started battling against the villainous team leaders, who soon decided to retreat. The Trick Master, along with Plusle and Minun, was able to stop them from escaping, after which Ruby used his previously unrevealed sixth Pokémon, Celebi, to swipe the Orbs and destroy them. Celebi subsequently transported Ruby and Sapphire to a slightly alternate future, reviving those who had died during the final battle.
After peace had returned to Hoenn, Giovanni was seen picking up the shattered remains of the Orbs while accompanied by his three new underlings, revealing that the formed gemstones were, in fact, the Orbs' true forms, which he intended to use in his newest plan.
In Beedrill Prepares, it was revealed that Blaise had witnessed Giovanni and his underlings picking up the remains of the Orbs, but he had been paralyzed by fear in Giovanni's presence, preventing him from doing anything until he had left.
In PS615, Zinnia was taken to Sootopolis after Rayquaza rejected her offer to join her in order to destroy the meteoroid headed for Hoenn. This rejection almost caused Zinnia to lose all hope, but Emerald managed to convince her to work alongside Mr. Stone and Steven for a solution to avert the impending apocalypse. Eventually a plan was devised, which involved the Hoenn Gym Leaders, Elite Four, and Frontier Brains, as well as the Draconids, Red, and Green, all standing by at Sootopolis to launch a combined attack towards the meteoroid, while Ruby and Sapphire would ride Rayquaza into space to strike the meteoroid directly with Dragon Ascent. The plan was executed successfully, saving the Hoenn region from yet another disaster, despite the unexpected emergence of a Deoxys from within the meteoroid upon its destruction. Upon Deoxys's emergence, Giovanni, who had come to Sootopolis to help stop the meteoroid, identified the Deoxys as Organism No. 1, a specimen that Team Rocket had previously disposed of after it had outlived its usefulness to them.
